Do Tau smart missile systems, and any other weapons for that matter that negate cover saves, negate cover given by a BA libby casting Sheild?

You can reduce cover by using markerlights of course, and smart missiles ignore cover based on LOS, not wargear or powers, you need to toss some markerlights at the squad.

So if they have line of sight, you don't get cover, even psychic cover?

If there is terrain between the SMS and the target they don't get a cover save. If the unit is actively hiding in terrain (I.e. A wall) then they get a cover save.

no if the missles ignore intervening cover if the unit being shot at are in cover they still get a save so psychic saves or rules like the kkf or smoke cloud they still get.

Ok, so basically it ignores cover that the missile could go around or over, but if the unit is actually in the cover, there is no way for the missiles to avoid it.

other stuff that ignores cover like a flamer would not allow any saves so no save for BA libby casting Sheild

If you use a flamer on a BA libby casting shield the libby can't take a cover save.

The SMS is different, it specifies intervening cover so targets that are in cover or have wargear or special rules granting cover still get it. "the target can count the benefits of cover they are in or are touching if it lies between them and the firer."

As opposed to template weapons, which ignore all cover saves regardless of source.
