Are they considered spell effects for purposes of Arcane Assassin or Blessed? i.e. You ignore spell effects that boost defense and armor.
As I understand it, animi are just animi, unless a warlock casts it - in which case it is both a spell and an animi.

You are correct. Lets take Tenacity. When the shredder puts it on a model then blessed doesn't ignore the bonuses. If the caster uses it then as it counts as a spell and animus so blessed ignores the bonus.
One quick note about blessed, there are spells like batten down the hatches which give a + and a - to DEF/ARM. Blessed ignores the addition but the subtraction still applies.

Well, all effects are supposed to be marked at all times anyway, so distigushing between animi and animi+spell doesn't even manage to attain the level of being trivial.

If you look at the Privateer token set there is a token for animi, spall, and upkeep spell. Very easy to track.

Then your opponent can't easily work out who's got what at a glance. If your opponents are happy with how you do it that's cool. But the steamroller pack says that you must mark effects by the model/unit. Unsure about the actual rule book.
