It's not that there are gateways to the webway just sitting around unguarded. The necron developed a method of breaking into the webway and using it for themselves using devices called Dolmen Gates. This was back during the War in Heaven. But because they awoke to find their normal gateway system in ruins, they went back to using Dolmen Gates as one of their primary means of transportation. Normally, it requires a psychic component to activate a webway portal, which is why other races can't just hop into the webway even when they do find a potal.

Dolmen Gates are a 5e codex invention. They're not a bad idea, but like most of Ward's work, was simply described in a poor manner.

Slight alteration. The dolmen gates aren't a way to open an existing portal, but instead rips open a hole in the webway on their own. The Eldar spent quite a bit of time locking down key points of the webway to prevent this from happening, but they weren't entirely successful.
