I'm going to building up a Craftworld ally force to go with my DE, it'll probably be a custom craftworld as I want a green and black colour scheme (possibly orange and black, but that's not important).

I'd like the craftworld to be on the verge of destruction, with very few "living" eldar left. To represent that I'd like to have an abundance of Wraithguard. My thought is that the living craftworld eldar could be in stasis, or something equally protective, and are only roused in the direst of circumstances, with the Wratihguard as core troops.

My question is this - is there anything in the eldar codex that allows you to take Wraithguard as troops? Are their any Wraithguard HQ's? Is the FW Wraith Seer a codex option so I could use him in "normal" games?

If you take a squad of 10 Wraithguard with a Spiritseer they become a troops choice in Codex: Eldar.

However, there isn't any "Wraith" HQs in a normal game and even the Wraithseer requires you to have an additional HQ along with him.

They'll need someone to stick the dying Eldar into Spirit Stones, so just use a Farseer as HQ.
You will be using warlocks for wraithguard squads, and keep them near the Wraithlords if you use any.

You could model up a farseer as a wraithguard. I think it could look really cool. Use the rules for a farseer on a jetbike maybe(for the toughness)

Excellent - I wanted to include Yriel - always loved that model - so that'd fit quite nicely. I'm wondering if my GS skills are to modding the FW Wraithseer to mimic Yriel in some way... probably not but we'll get round to it one day.

Also really liking the sound of the Lugganath Rebel Craftworld, though there doesn't seem to be much information on them when I search google and all that; does anyone know of anything? I've checked out 40k wiki and lexicanum but only got bare bones information so far.

Exergy - what are your thoughts on converting a wraithseer to look like a farseer? What'd make it obvious that that's what it's supposed to represent?

Yes, the current codex is from 4th.

Iyanna was a special character in the 3rd edition codex, but she's not in the 4th edition at all.

She was pretty cool, but not great.

She did have an awesome ability where all her armor/invul saves were replaced with a leadership check.

I don't know of any instances of members of craftworlds that have created new craftworlds. Those that leave their home craftworld follow the Path of the Outcast and become rangers. Sometimes they will return to the craftworld after a time or join a Corsiar Pirate crew. There are instances however of craftworlds though lost turning up out of the warp. Mymeara stayed hidden for a long time due to its thin population (even by Eldar standards) and inability to adequetely defend itself. When they finally had to act the treated with other craftworlds and Corsiar bands for help.

Corsairs even bridge the gap between Eldar and their dark cousins.

I think you still have a lot of room to create your own fluff although by nature Eldar are very loyal to their race and home. Even rangers will come home in its defence.
