If I roll skyfire nexus do any scoring units with in 3" of the objective have to fire with the skyfire rule and can they choose to fire normally. I ask because I just had a games and a squad of my Plague Marines rolled it turn one and for the whole game they just shot and an enemy wave serpent with their plasma gun. Could I have choose to fire normally?

Also do you have to snap shoot at skimmers if you do not have the skyfire rule, because the actual skyfire rule says you can fire at them with your full balistic skill but we could find nothing in the rulebook that said we have too.

The Skyfire Nexus rule states you can choose whether or not you want to use Skyfire. But if you do, your entire unit must use it.

No, you don't need the Skyfire rule to fire at Skimmers with your full BS. It's just for units like Hydras which must always fire with Skyfire, so that they can still fire at Skimmers with their full BS.
