Why not?
A separate Heresy game makes very little sense. Few people are going to spend the huge amounts of money involved in getting a
FW army when they're only going to be able to play against other Heresy players in the Heresy-specific scenarios. I know I certainly wouldn't, simply because I don't think I'd ever find anyone to play against and the models would just collect dust on the display shelf.
What does make sense is doing it exactly like every other
FW book so far: various units which can be taken in codex armies, fluff-based army lists related to the subject of the book which can be played just fine in standard
40k, and then game scenarios with story-based special rules that are meant to be played with specific forces. This keeps everyone happy: Heresy players can play Heresy games just as well as a separate expansion, but they can also use those models in normal
40k so they don't have to feel like it's a waste to buy them.
FW's sales go up, and we all know that
GW likes increasing sales!
And, if you need any more reasons, you can just look at the "Heresy" models they've released so far. All of them have rules for use in standard codex marine armies in standard
40k, even though they're fluff-wise incredibly rare in "modern"
40k. I would be really surprised if this pattern didn't continue.
