What are anyone's thoughts on shooting into multiple units that have been mixed for various reasons, most commonly the result of hand to hand combat when the enemy unit has been destroyed?

Example) A mob of lootas are engaged by assault marines. On the following turn a unit of boys join the combat. The orks prevails leaving a mixed group of lootas and boys who are then shot at by a predator. Does the predator target lootas or boyz or the whole taking the closest casualties first?

They are still separate units, you choose your target and proceed as normal. Even though both units would be in coherency with each other, you still have to target one and resolve your shooting against it. Outside of blasts and templates, i can't think of any ranged weapons that have permission to wound across several units without special rules.

They still count as 2 separate units, and you can choose what unit you shoot at. So if you choose to shoot the lootas, only the lootas take casualties.

Thanks for the info. Do you think friendly units are allowed to enter each other's coherency? can you have a mob of boys inside a mob of Gretchin?

There's nothing prohibiting you from having two or more friendly units "in coherency" with each other. This can even be done intentionally to grant cover saves to one or even both of the units.

Only one unit could receive a cover save by mixing the units together..

Units don't get cover saves anymore. Each model would or would not get a cover save depending on whether it was obscured by terrain or the other unit.
