First off, do warmachines, such as a organ gun, suffer penalties when shooting, IE over half range -1 to hit? I don't believe they do but I was just wanting to make sure.

Secondly, If a unit of Glade Guard (or any other unit) are shooting at a target and half the Glade Guard are shooting through a friendly unit will they take a -1 to hit while the other half does not?

If they roll to hit they suffer the penalty. I'm pretty sure the organ gun hit's automatically so that one doesn't.

Almost.
Shooting is model by model. If half of the target unit is obscured from the shooting model's view by other models or by terrain....

If I have a unit of 40 orc archers, deployed 20 wide, some models may be shooting at a unit that is mostly in the open, some in soft cover, some in hard cover, some out of sight, and some at long range.
You literally have to go model by model of the shooter and see if he's in short or long range, and if the target unit is in cover from HIS line of sight.
Models in the 2nd rank use the fronk ranks LoS, but would use their own base for range.

It's really a messy system that is often played wrong for ease of play. I like the Mantic Kings of War where you just check from center to center, much cleaner, much quicker.

So in the below example the green Glade Guard would hit on normal BS (assuming they haven't moved and are under half range) and the red Glade Guard will take a -2 modifier? I realize some close to the green/red line may take a modifier as well since they may not be able to see half the target unit because of the intervening unit.

wood Elves do not pay any penalties for move and fire. Per there army book.
