Deathwatch by Steve Parker was recently released; it deals with the Ordo Xenos and, the titular Deathwatch.
The as-yet-unfinished Inquisition series by Sandy Mitchell: Scourge the Heretic and Innocence Proves Nothing features all three Ordos working together to stop a criminal cartel smuggling psykers, who are themselves being used by [SPOILER DELETED].
Those are the only titles I can think of off the top of my head.

I second Flinty's recommendation. Had a lot of fun reading Draco's story.
Also, there are a few graphic novels from Black Library/Warhammer Monthly, such as "Inquisitor Ascendant", "Exterminatus" or "Deathwatch". I just recently read the last one - the drawing style was abysmal (very much subpar compared to what I'm used to from this direction), but I enjoyed the Genestealer Cult plot.
I suppose "Daemonifuge" might qualify as well as it has an Inquisitor as a major character and the organisation itself features prominently, but the story focuses more on the trials of a "tainted" Battle Sister.
For some reason I tend to like the graphic novels a lot more than the normal books - the stories tend to feature a much wider breadth of variety and interesting characters, and the visual quality tends to be very high, though there are drastic differences between the different artists (you have anything from chaotic black-and-white to CGI-supported greyscale).

Thanks for the recommendations, I will check them out particularly Lynata's interesting graphic novel suggestion.
Flinty - I always thought Draco was part of Eisenhorn? Am I wrong about that?
Kroothawk - I did read Grey Knights and you are right it was very inquisition and good and I'm always surprised when people don't mention it in recommendations.

Seriously, the Inquisition War series is really cool. The first two books are especially good, the third was alright. They were written in the early 90's so not everything will jive with what you know now, but it is well written and most importantly puts across a disturbing, alien, medieval look of the Imperium. Also Draco wasn't part of Eisenhorn. He may have been mentioned though.

Also, don't forget the new 3 part series that Dan Abnett is writing.
The 1st book is called Pariah. It's a continuation of the Eisenhorn/Ravenor series. I won't spoil anything, but I enjoyed the read and am excited for the next book in the series.

Ohhhh yeah, by over a decade.
Draco was written in the RT days (and touched up for re-release in a later time). It dated very badly. As badly as a 70s movie.
The Eisenhorn stuff came out in the late 3rd ed period, with the Daemonhunters codex and the Inquisitor game (since Eisenhorn is a playable character in Inquisitor).
