I always assumed the Imperium survived because all of it's enemies were fighting eachother. Here's how it works with the big 3.
Chaos defeats Necrons
Necrons defeats Tyranids
Tyranids defeats Chaos
If any single one of those forces were removed the Imperium would die because one would gain more power. Say Chaos died out. Then all the Necrons wake up simultaneously with all sorts a crazy power and kill everything.

Anyway...I just realized that this question is basically pointless because ( as in over 90% of all sci-fi ) main story is based around Humanity. Even more if you take in account that only Xeno races that would care to document so far are Eldar ( both ), Tau and Necrons ( but we can exclude then since only Trayzn knows about Imperium history ) .

It is.
Outnumbered and outgunned Imperium still endures and even conquer some territory here and there.
And when the Emperor returns one day it will rise again...
On the serious side, when they lose some territory and they have less to defend they will became much stronger then they are now. Simply because their army's won't be as stretched as they are now.

When the Emperor dies:
Chaos is supposed to expand over most, if not all of the existing Imperium,
The Emperor will supposedly be reborn.
If those thing happen, the most reasonable outcome would be a new crusade against Chaos that reforms the Imperium and ends in the same stalemate as there is now. The Imperium has nowhere to go but up.

And if he really returns and start a new Great Crusade, his sons will be with him ( Khan, Vulcan, Russ, Guiliman, Lion, Corax ) and I am sure he will make his new Legions to be as resistant as Grey knights + Sisters when it comes to Chaos Corruption. Of course - we will never know that because 40k will never end. At least we can dream about it, right

If that happens, the Emperor would avoid the mistakes that led to the current nightmare. No Council of Terra, no Edicts of Nikaea, no antagonizing of the Primarchs. Hey, we could have entirely new history.

Or maybe the emperor isn't Raiden  but in all seriousness the emperor could just as easily not come back once he dies, just become a minor god in the warp. The imperium would have a brief period of being nommed by daemons and heretics, but due to the suppression of the news by the HLoT, they will still have faith as a shield and they will be hurt but not killed

Fluff states that even before the Fall of the Eldar, the three elder Chaos Powers drew more power from Mankind's negative aspects than from other sentient species in the galaxy, and that Mankind's unstable psyche actually gives them greater influence in the Warp than even the Eldar. Since the Emperor does the same from Mankind's positive aspects, He'll probably be a major god.

You assume that the Human Emperor draws strenght from his believers but we only know that the chaos gods, which are entirely different to a conglomerate of souls, can do so.

There were "bad apples" but there were a good number of C'tan before the Nightbringer was Deceived, It's hard to say all of them were evil when there are so few (four, if I remember) left in existance.

There were "bad apples" but there were a good number of C'tan before the Nightbringer was Deceived, It's hard to say all of them were evil when there are so few (four, if I remember) left in existance.
Out of the four left, one is Death, one is Insanity, one is Trickery, and I can't remember the other one. And yeah we are going by old fluff

Also the C'tan can't be used as examples because they are gods in a different sense. They aren't warp gods, they're materium gods, so they aren't born of emotions

The Eldar gods were positive gods, so it's not outside the realms of possibility that the Emperor can become a god.
The C'tan weren't exactly negative gods either, they were just opposite the Old Ones, similar to the way the Emperor stands against the Chaos gods, there's nothing stopping the Emperor from becoming a god.
I'd say that gods of death and douchebaggery are bad gods, just sayin
There were "bad apples" but there were a good number of C'tan before the Nightbringer was Deceived, It's hard to say all of them were evil when there are so few (four, if I remember) left in existance.
Out of the four left, one is Death, one is Insanity, one is Trickery, and I can't remember the other one. And yeah we are going by old fluff
Fourth is the Void Dragon, so Technology? Property of the Imperium of Man.
