What's not to love about a giant cyborg who can shoot lasers from his eyes, who can survive multiple dismemberment and decapitation and who, when he explodes, morphs into a head on tank treads?

Illidan from WC3 and I guess wow(blizzard underplayed him in WoW) was a straight up badass with a good heart! He was all about protecting his brother and his brother's partner at any costs. Sometimes the costs were just too much thus he's a badguy :(
And Gladus (I haven't seen the name spelled before, bite me) from portal. Probably one of the most funny/entertainning villians to watch/fight. It was likethe first time watching Heath Leadger playing the Joker.
Illidan is my #1 cause he was argueably the strongest person in Azeroth, and he was a good guy trapped in a badguys body.
Followed closely by gladus for sheer enjoyment

Also, to those who say that the Protagonist cannot also be the Antagonist, couldn't Isaac Clarke be considered both? He is the protagonist, but he, in his very fragile state of mind, is also the games last boss.

Antagonists/Protagonists aren't necessarily characters in and of themselves. Think of a disaster movie. The protagonist is the scientist trying to save everyone, and the antagonist is the tsunami (one could also argue the tsunami has limited character).
Isaac Clarke amounts to a Man vs Self story and he has two sides. The crazy part of him is the antagonist and the human part is the protagonist. So yeah, he is effectively serving both, but the distinction in his roles is important as they each have their own characters, basically characters within a character (like most rules in fiction, the antagonist and protagonist aren't set in stone).

There innumerous 'theories of narrative' hell even Aristotle wrote some...
They basically call for an upset of some kind usually caused by 2 characters clashing. Which is an antagonist and which is protagonist can be fairly well debated in almost every case...
It is possible for a character to serve more than 1 function.

Well, if we're using the technical definition of villain, then its just a douche bag (though most commonly the villain is the antagonist unless he/she is an anti-hero). Most people when using the world villain though are using it in place of antagonist.
Sephiroth gets my vote for favorite villain. Beyond being visually interesting and fairly well written, his actions and his role within the narrative made his defeat feel very personal. Pummeling him with an Omnislash in the game's final moments was tremendously satisfying, and to me that's the mark of a great villain.
GlaDOS gets an honorable mention, even though I think of her as less of an antagonist and more of a weird traveling companion who is trying to kill me.
Finally, the Shadowlord from Nier, while not particularly memorable for his appearance or dialog, has incredible narrative framework surrounding him. Once you finally understand his motivations, it's impossible to feel good about defeating him.

I must be one of the few who didn't really care for Glados. I never felt threatened by her TBH, but she was pretty funny now and then but aside from comedic value she never offered much for me. Also I guess I should mention I think the Portal franchise is perhaps one of most overrated series right now. Some people make it out to be the end-all-be-all of puzzlin' and storytellin' I just don't see it :/

Um...the rat mini bosses from the battletoads arcade game-you have to knock them out by grabbing their junk and giving them the most BA sacktap of all time. Now THOSE are mini bosses.
Reality is a nice place to visit, but I'd hate to live there.
