I tend to think 1 of them, or both, were pacifists and preached peaceful coexistence with xenos. Maybe they landed on planets with xenos population mixed with human. I recall a few instances of that during the GC. They joined the Emperor on the crusade, but refused to participate in genocides and were "expunged."
I really like this theory

There is so much misinformation or downright stupid in this thread, I'm guessing this is just a place for us to spout wild, unsupported, ridiculous, not-quite-coherent theories.
I think one of the Primarchs was gay, and another got pregnant and had an abortion, and the Emperor as a hardline Republican wasn't having that.

Do you think it possible for the Mechanicus to have eliminated two of them?
If those legions 'defile' the machine, I can see the Mechanicus going apegak and sending a Titan or two after them. It would be a damn site easier rolling with it and wiping all the records than trying to beat the Mechanicus into submition, especially considering the Emperor had only just got them into an alliance.

only Dorn and Alpharius were discovered in the order of their legions creations.

This is incorrect. In the Book deliverance lost, Corax recollects his meeting with the emperor, and the conversation that the emperor said was for another time regarding his 2 wayward brothers.

It's the official list directly from Black Library. It's not so much incorrect as they just can't keep their continuity straight.
