Even if you dont add ID, adding rerolls to wound on more weapons should help tone down the MC spam that is becoming popular. Each army should have some method to deal with MC and some method to deal with fliers. No army should be required to ally to create a TAC list. However, GW disagrees with this.
already have those: Force weapons, poison, sniper, rending ; just those four alone which are in most armies are quite good at dropping MCs.

if/when the sisters get an appropriate codex update do you think penitent engines will stay 11/11/10 walkers or move to MC (or did they already do this I didn't read the WD update?)

I wouldnt doubt it if they became MC, since they fit the same idea DKs and Riptides have. However i doubt they'd be of the same level or even base size, they'd probably be T5 Large Base with a 2 or 3+ armor. Instapaste-able but unlikely since theyre big but not gigantic.

To be honest, I think the reason that these lines are the way they are between MCs and Vehicles is based on general feeling. Look at a sentinel. Its a person piloting a large gangly machine. Classification is a vehicle. Look at a Riptide. It's an upscaled battlesuit, much in the way terminator is compared to regular power armor, it's just that the Tau wanted something a little more shiny. It retains a sense of humanity in it's function. Classification is a monstrous creature. Now, look at the classic Dreadnought. Yes, like a Riptide, it has a pilot however, that pilot cannot leave. It's not graceful, but slow and akward and sometimes all powerful. When you think of a dreadnought, you almost always imagine a cold and emotionless machine destroying whatever is in its way. And so it is classified as a vehicle. Maybe if things were different and they didn't keep thinking of a Dreadnought as a human tank, things would be different.
Just my opinion

"There is a cancer eating at the Imperium. With each decade it advances deeper, leaving drained, dead worlds in its wake. This horror, this abomination, has thought and purpose that functions on an unimaginable, galactic scale and all we can do is try to stop the swarms of bioengineered monsters it unleashes upon us by instinct. We have given the horror a name to salve our fears; we call it the Tyranid race, but if is aware of us at all it must know us only as Prey."
