It is to destroy something, but I doubt it is the Emperor. If the Emperor knew killing him would reincarnate him, he wouldn't have bothered with the current plan.
Maybe destroying the Golden Throne or Terra to prevent it falling into the wrong hands (Not that Abaddon has arms to begin with...).
The idea of pulling Terra away and hide it in the Warp or Webway may make sense, as that has been done to Titan previously.

Since Killing the Emperor has been argued to death, how about redirecting the Astronomicon into the Webway project portal or some warp-conduit? Humanity loses space flight, which would be moot if everything is over run. Psykers go mad worlds over, but maybe releasing an enormous nova of the Emperor's psychic might into the warp would cast away the darkness.
Alternatively, I've always entertained the notion that the Throne is failing from all the power it is attempting to contain and direct. That it is not just a focus but also a container. Whether it is holding a sleeping warp god or simply the amount of prayer / sacrificed psykers / etc. that feed the Emperor. Imagine that energy finally being released.

Hmmmmm...I'll go out on a limb here.
I bet it's a order to de-activate a Status field under the imperial palace that holds the entirety of the 2nd legion. I've always theorized that the 2nd primarch was a blank of incredible power, so powerful that it's mere presence would be able to outright destroy greater demons.
This Primarch of course would be anathema to the Emperor, so his awaking would be done only in the most dire of circumstances, because honestly, nothing would be able to stop him.

One problem with the theory of a blank primarch is each primarch has traits of the emporer, who isn't a blank, so how could he have made one? I realize he mixed genes with other things, (russ had canine traits for example) but the exact opposite of what the Emperor is (a psyker) mixed with traits of his seems highly improbable, nigh on impossible.

In the creation process he inverted the psyker gene into the blank gene?
