So I'm thinking about running a seeker missile heavy Tau list. I've played with sky rays in my list before but I really never paid much attention to the synergy between marker lights and seeker missiles. So before I go and make a fool of myself at a tournament with these things I want to make sure I understand the RAW. As I see it I could have a unit of pathfinders light up an enemy unit - say a chimera behind an ADL - and fire a seeker missile from a sky ray at it. Furthermore said sky ray does not need line of sight and the missile ignores cover. Can I shoot with all of my pathfinders before having to fire the seeker missiles? And if I'm shooting at a vehicle what facing am I hitting?

You hit the same facing as normal, nothing int the ML / seeker rules changes that.
You can fire pathfinders etc in any sequence you wish, unit by unit.

To be clear, when he says you hit the same facing as normal, he means from whatever unit fired the missile. Not from the pathfinders. If the pathfinders markerlight the tank from the rear armour, but the skyway fires from the front, the missile will hit front armour.

Also, it's important to point out that the Pathfinders aren't "firing a missile from a Skyray".
The Pathfinders shoot first and light up a target with Markerlights.
When you get around to the Skyray shooting, the Skyray can expend one of those Markerlight tokens to fire a missile. This means that if it shoots a missile at Target A, that is his target for the shooting phase. The Skyray can't shoot at a different target in addition.

A rather painful nerf to the seeker rules from last codex. I miss having random FW launch Seekers off the piranha squad on the other side of the board.
