I use Battlefoam (with pluck foam trays) for my Space Marine army. Most of the other players at my FLGS use KR Multicase, which seems to work pretty well (they have a good system for creating custom-fit foam).

For my Warmahordes and Infinity models, I use magnetic storage. Basically, just glue neymidium magnets to the bottoms of the bases, and then cut out a piece of sheet metal to fit into a plastic carrying case. This would be kind of a pain in the ass to do for 40k (so many models), but it ends up being pretty cheap and effective, and you can easily add/remove models from your army without having to figure out how to fit them into a foam case.

GW makes a horribly overpriced carrying case with little compartments for each model. It actually works really, really well, it just isn't worth dropping $90+ on it.

Yeah these are actually pretty good cases, and damn I didn't realize they cost $90 now, used to be about $50 I think. I have 3 of them and I don't think I actually payed for a single one. Got 2 from a distant family friend who used to be into Warhammer, and another from the Academy courses that GW used to teach ( do they still do these? ) I guess technically that one did cost $50 ( payment for the course ) but it was mostly paying for the lessons in painting, modelling, and gaming.

They're... okay. The hinges aren't great, I had one break off on mine (which is what led me to buy into Battlefoam). But what's funny is that $90 isn't too bad of a deal for how much storage you get. You'll spend about that much on a rigid plastic case from any of the other companies.
