Guys, is there any precedence for a Grey Mechanicum, or do you think such a thing could develop? I'm thinking not a Dark Mechanicum, because these guys recognise the dangers of the Chaos, but also not Imperial aligned, because they recognise the folly of the Imperium. They have no need of the Imperium, they make all the weapons they need, they can abuse old STCs without any reprecussions, and best of all, they are an insult to the Imperium by proving through their very existence that leaving doesn't mean you become Chaotic.

Well, I wouldn't say without repercussions, the imperial-aligned Mechanicum would see them as heretics despite their non-affiliation with chaos, and the chaos-aligned Mechanicum would pull a page out of the Sith handbook and say, 'If you aren't with me, then you are my enemy'. Heck, the imperial-aligned Mechanicum would also say that.

Would this 'Grey Mechanicum' still worship the machine spirit? how about xenos tech?

Would provide for some great fluff though. Me like very much .

That happens a lot. The Mechanicum isn't a monolithic organization. Each Forge World will be different in how it operates.

You could easily have a Forge World set up shop in a secret location the Imperium and rest of the Mechanicus doesn't know about.

Yes, as long as the AdMech doesn't know. Each Forgeworld can have its own way of doing things, but they need to remain part of the AdMech. Worshipping the Emperor or loyalty to the Imperium is not required (AdMech and Imperium are seperate entities), as long as a Forgeworld bows to the Fabricator-General of Mars. As long as this requirement is fulfilled, the AdMech is very tolerant, as seen by the existence of groups like this: http://wh40k.lexicanum.com/wiki/Crucible_Resolviate

If the AdMech ever finds out about a Forgeworld not part of the AdMech... Well, they do not have a very fine sense of humour and do not like being defied. They would do everything to get their mechadendrites on the technology of that Forgeworld and gain control of it.

Forbidden STC's gets you on Mars's bad side and such a thing is not somethign you want to happen

Think about what the Dark Mechanicus would look like outside the eye of terror. What would the Dark Mechanicus look like on the eastern fringe. Without easy access to Daemons they wouldnt be facinated or fixated on putting daemons in everything, but they might be more inclined to look into other heritech.

Personally that is what I have gone for, with my Dark Mech and Renegade Ironhands. Mild chaos worship or tolerance mainly focused on the unbridled pursuit of knowledge(all knowledge, not just what is sanctified approved by Mars).

The Dark Mechanicus actually started out this way. The Fabricator General rebelled because he thought the whole "the Emperor is the Omnissiah" line was nonsense. Then they allied with Horus and fled with the traitor legions into the Eye of Terror, and it's been daemon engines and insanity from then on.

A lot of individual Mechanicus do this. They're called hereteks, and the AdMech will execute them with extreme prejudice if they catch any of them. The Logicians are basically an underground organization of them in the Dark Heresy RPG. One guy wrote a book that the idea that science should be limited to what's already been invented was nonsense, and his writings were banned, but circulate in secret. Of course, he also believed that anything remotely resembling ethics in science or the Hippocratic Oath was nonsense too, because grimdark. Hereteks can also include those who've fallen to Chaos, but it's important to note that this isn't always the case.

As for a whole Forge World rebelling, they're gonna get squashed unless they keep it a secret or get some outside help to protect them, and outside help in 40k is almost always going to corrupt them/bite them in the face, unless they join the Tau.

40k is 111% science.

It's the same as with Space Marines; you don't have to worship Chaos to be a renegade. The "freedom of science and research" angle of the Dark Mechanicus is often mentioned. They're not exclusively about daemons and magitech, you know.

The Dark Mechanicus is already heavily divided, just like the various factions of renegade Space Marines. I'd say they don't care who or what you worship as long as you don't get in their way, otherwise they'd never trade with anyone (and they do) because their philosophies vary so wildly.
