In the previous edition of the Space Marine codex is was explicitly stated that Sternguard can't use Special Ammunition with Storm bolters. But Storm bolters are listed under Boltguns in the Armoury of the Space Marines. So are Bolt pistols. Does this mean that Sternguard can be equipped with Storm bolters and Bolt pistols, and still use Special Ammunition?

What does it matter? you still only get the ammo profile.

It matters because we have to decide whether or not the Bolt Pistol or Storm Bolter guy can fire specialty ammo. If he can't he's restricted to regular old ammo.

The important part of the rule, in my opinion:

In addition to the normal profile for their boltgun (including boltguns that are part of a combi-weapon)...

So unless the author used two different definitions of 'boltgun' within three words (always a possibility with GW) I would say no based on their use of 'boltgun' instead of 'bolter' in regards to the combi-weapon.

In addition to the normal profile for their boltgun (including boltguns that are part of a combi-weapon), models with special issue ammunition can choose, in each of their Shooting phases, to instead use one of the profiles below...
- Special Issue Ammunition

I always have found Special Issue Ammunition to be interesting because of the way it is formatted within the book. It is found within the Special Issue Wargear section of the book, where it contains Rules explaining how it functions in the very same format as other pieces of Wargear. It is also formatted on the Unit Datasheets as a piece of Wargear in it's own right, not something that is found attached in any way to the Boltgun it interacts with. Finally, on the Profile page at the back of the book it is listed as it's own weapon with each unique profile laid out underneath it as if they where unique ammo choices for a weapon called 'Special Issue Ammunition.'

This is where it gets a little cloudy though, as you can see the above talks about the normal profile for the Boltgun and doing something instead of using it....

First, let me point out that I despise how Game Workshop has no problem bestowing the name of a weapon group onto one of the weapons within. This makes it difficult to determine if we are talking about the group by the name, or the individual weapon by the name. Only thing here that could be swaying it either way is the lack of pluralization, a weak argument. The profile of a boltgun does sound as if it is talking about a particularity weapon and not a group of weapons, however. Given that we are choosing a Profile instead of the one presented with the Boltgun, it simply leaves the question if removing the Boltgun removes the ability to do this 'instead of' action.

That opens a whole new can of worms, surprisingly....

By the way:
Even I, who abuses the hell out of the comma, found that Rule difficult to read... someone failed to impersonate a lawyer there!
