Hi there,
I did some DH games, as player and as GM, I have the basic book and the GM's kit.
Until now it was very cool and exciting, and I think I can still do/live a lot of varied adventures.
However, I feel the need to have more and different things, opponents, weapons etc.
I thought about Disciples of the Darks Gods, there is a lot of opponents in it.
I thought about the Radical handbook, it seems to bring a lot of funny stuff, and there is a radical inquisitor in the current campaign I play.
Plus: which is the best book to go really in depth with faith, church etc ?
Church of the damned or blood of Martyrs ?

The Inquisitor's Handbook is probably the most useful overall. Blood of Martyrs is all about the Adeptus Ministorum/Sisters.

Agree on the Inquisitor's Handbook.


Blood Of Martyrs and Book of Judgement both have balance issues, putting Sisters characters out of whack with their peers (badly) and allowing stacking armour that makes characters nigh indestructible against 'common' threats.

Blood Of Martyrs is good for background, though.

I would consider the Radical's Handbook as the other good sourcebook. Other Inquisitors are always the best opponents....

Ascension, for taking the game to the next level once they've reached the XP limits of the core classes.

IHB is also up there.

Every other book has some significant balance issues (Soul Shard, as a Psychic Power, is stupid-broken without significant rewriting).

For your specific interests, though, Blood of Martyrs is all about the Ecclesiarchy. It is nothing but how the Ecclesiarchy came to be, how it works, and various factions within it.

For enemies and such... well, there's really nothing you need for that, beyond the basic book. Want more aliens? Look at what the core classes grant, look at the list of Traits in the adversary section, stir well, flavor to taste. You don't need a book to make up bad guys for you.
