So ive seen the lists and point costs in the GH and so my question is, if i call moulder allegiance i can take Giant rats as battleline and everything else from the moulder entry. But what about Stormfiends? They do have the moulder keyword, so the giant rats would stay battle line wouldnt they?

Yes, you can take Stormfiends and keep Moulder allegiance. I suspect they are listed only in Skryre simply to not have the same entry listed twice.
