Is there any good fluff reasons for a Vindicare assassin to be assisting dark angels in any way?
I know 9/10 times they are probably just keeping an eye out for them, but was looking to include on in my army, and i like to keep things fluffy, but at the same time, i really like having a powerful sniper like him.
Thoughts out side of saying, "He is there to keep an eye on the dark angels."

Assassins don't assist armies. They assassinate targets.
After the battle, the Vindicare doesn't hop down from his perch, brofist the DA and bum a Thunderhawk ride back up to the fleet, swapping stories on the way.
The Dark Angels move to investigate the reported friendly sniper fire that took out the Xenos warlord but find nothing.
Consider that the Dark angels are crusading through enemy space with other Imperial forces. Unbeknownst to all, an assassin has been sent too, with a list of high priority enemy leaders to ventilate.
Working deep cover, the assassin moves through the Imperial fleet, sometimes wearing the guise of a diplomat, sometimes a mechanic.
The DA deploy many times without incident against routine forces, crushing them effortlessly.
Inevitably, the crusade hits pockets of resistance and the Dark Angels, as First among First Founding chapters get the glory of intervening. (Sorry Flails of Guilleman, you guys sit this one out.)
The Assassin's intel places one of his hit list in the region and he disguises himself as a vessel made from corrugated reconstituted pulped wood, making planetfall with Rhino spare parts.
These missions are the ones you're playing.

The Vindicare has been deployed, in secret, to deal with a rising enemy commander. However, the Dark Angels/any other allied force have also deployed to fight the threat, leading to them fighting together. It's doubtful the Dark Angels will have been aware of the Vindicare, or even fight alongside him or approach him after the battle.

That actually sounds pretty good, and im digging it.
Just looking for a way to slip some scouts into a 2k army, with in 150 pts. with out going unbound as i want to keep as in the rules as possible.

Sounds flufftastic. Someone above suggested a 'veteran scout sergeant' counts-as-vindicare. Someone like Cyrus of the Blood Ravens, spent time in the Deathwatch, worked his way through the ranks and was inducted into the secrets. Ultimately requested posting into the scout company to train/protect the rising generation and apply his DW knowledge to hunting down fallen.
In the game scenario, he will have been tracking the enemy with his scouts, located them and summoned the Ravenwing, sending his scouts to safety while he monitors the fight and aids capture of enemy with intel.
