I know your gut instinct is just to say no but lets look at it this way.

The chaos gods are beyond time they have always been there and always be there in this version of reality and use this timeless view on the universe to plot their moves.
The IoM is proven to be no serious threat to the Chaos gods.
It is in fact their largest source of power for them.
There have been plots to tune down chaos or even destroying them by eliminating the cesspool of suffering and uncontrolled emotions that is the IoM they all have failed.
Lower ranking daemons and servants of the chaos gods are clearly attacking the IoM and seem to do anything in their power to make their lives miserable, but what about the high ranking powers ?.

So are some of the chaos gods secretly maintaining the IoM like a farmer cultivates cattle fencing off all serious dangers to their food source, or are they all like the scorpion in the famous fable. And if they maintain them aren't the Chaos gods the true gods of the IoM ?

Yes and no. While the Chaos gods certainly have had a role in shaping the IoM (The Horus Heresy) they do not maintain it in the way you describe. Chaos is powerful but they can not simply manipulate the materium at will. They need mortal servants to break down the barriers and this is where the various institutions of the Imperium have held them back from causing rampant destruction.

Did the heroes of the imperium really hold back a force hell bent on destroying the IoM holding back imminent destruction in the past ? Or was it all just an other casual farming technique of to keep the IoM in a perfect condition. Not too strong and just the right lv of miserable.

They don't need to have the power to shape reality as they like it some tactical placed wars and daemonic incursions might just be enough to ward of the serious predators keeping their livestock healty.

Yes, they have. The idea that Chaos is keeping the status quo to maintain their power is fanon. It goes against the very nature of Chaos to say they, in effect, desire order. The Chaos Gods want nothing more than power and destruction wrought in their name. As can be seen in WHFB, they have no problems destroying their playthings. That's their end goal. That is why Abaddon is blessed by all four gods of Chaos. So that he can destroy the IoM and create even more strife in the galaxy.

Sure they try, but are they really like the scorpion in the end ?
Do they knowingly destroy that what sustains them in the end by killing off all humans or would they just take over control if they win and make it even worse for all humans in realspace?

Their end goal is likely the latter. Destruction of all sentient life is more the Necrons MO.
