A little confused here. If you shoot with S >= 2*T it´s stated this is an instant death. In this case, am I allowed to roll for cover save, invul. save or use Feel no pain?

Instant death removes the model if you fail your saves, so you may take armour, cover or invul against it.
However FnP cannot be taken against instant death, as is explained in the BRB.

The Instant Death rule specifically states that it only applies when the model "suffers an unsaved Wound".

As Charistoph and mrhappyface have said, Instant Death only takes effect after a a model suffers unsaved Wound, i.e. they have failed any save available to them.
Commonly high Strength-value weapons do have a low AP however, so you may be confused by a weapon that has a low enough AP to eliminate a model's usual save as well as having a high enough Strength value to cause Instant Death.
Otherwise though saves can be taken as usual even against Instant Death, though as noted by mrhappyface, Feel No Pain has its own exception.

Force weapons also confer instant death with ap3 or so.

Most do, but not all. Force Staves are AP:4, for example.

And Force Axes are AP2. But Force Weapons only have the Instant Death special rule if they have cast the Force Psychic Power in their preceding Psychic Phase.
I believe Eldar Corsairs can have a weapon which is S2 AP3, so not all low AP weapons are of high strength, and not all high strength weapons are of low AP.
