What was the most major conflict between the Craftworlders and their Dark cousins?

They don't really do major conflicts. Dark Eldar might pull off a raid on a Craftworld for fun and some particularly skilled artisans to enslave, but outright war isn't their thing. And the Craftworlders aren't going to waste precious lives on killing their dark cousins - they're dark but still Eldar, another chance for their race to rise again if the Craftworlds fail.

Yeah, that pretty much sums it up. There are DE raids on craftworlds or feuds between 2 particularly arrogant clans/kabals, but I don't think there has ever been a full-on war between them ever.
You might wanna check out the Path of the Warrior book. There is a side bit about a Raid on Alaitoc in which one of the main Scorpion character's squad mates was an Incubus before being captured by the Craftworlders. He avoided execution by requesting to walk the Path of the Warrior, a request that Eldar will not refuse. So he was made a Scorpion and took a vow of silence.
The raid they describe in the book is pretty cool and probably the most detail you'll see of a battle between the two.

The main thing that seem to come up often in stories involving CWE & DE is that Eldar live for so long that they inevitably walk many paths. Just look at the Fracture of Biel-Tan story. Yvraine and the Visarch both started as Biel-Tani before becoming Corairs, then DE.

There is a bit about Ulthwé fighting a cabal in the eldar codex. It ends when the death toll becomes to high and both sides say it's not worth it.

The path of DE series implies that massive infighting among the eldar pisses of the harlequins (and Vect if you do it in commoragh) and no one realy wants to piss of the harlequins (or Vect).

Dark Eldar and Craftworld eldar aren't really opposed in that many things. It's not the Dark Elf/High Elf type of thing. Neither wants to rule the other. Neither wants to conquer the other's realm. They have philosophical differences and live in very different parts of the galaxy.

ALL of the Eldar are extremely prideful and hoping to return their race to greatness to some degree. Fighting each other doesn't serve that aim.

What Exergy said.

Despite the names, the Craftworld and Commorite Eldar are generally more concerned with ensuring the revival and dominance of the Eldar as a whole. The best description I've heard of them is that they are cousins on very different paths of life. They may not associate with each other ever, but if one is threatened, family ties will show up.

Masque of Vyle has the Commorrites depopulating an entire craftworld. It's probably the largest-scale thing we've seen either side do to the other and the entire plot of the book is about the Harlequins rolling out to show the perpetrators why you don't pull that sort of nonsense.
