Greetings. I am trying to build a 2000 point Ynnari list with a Battalion and Outrider detachement.
The battalion will include Harlequin troupes, so my question is should I go for Windriders or
Skyweavers for fast attack? And do you go melee or shooty on the Skyweavers?

I'm a fan of melee skyweavers. They have such massive threat range and can generally do some damage. They'll go down quickly under fire, though (like all of the jetbikes), but at least have their 4++.

Skyweavers, all the way. They're a general-purpose unit so you get more out of Soulburst, and honestly for the cost they're quite frequently just better. The same PL cost (and 112pts vs. 96pts) gets you dramatically improved durability, 2/3rds the firepower, and infinitely better melee hitting power to make use of the mobility you're paying for that Windriders can't really use.

(Skyweaver loadout: go Zephyrglaives (make use of the good M/A stats, and the Zephyrglaive is just a fantastic weapon anyway) and shuriken cannons (Haywire cannons suffer dramatically from the blast nerf along with being Heavy, the potential mortal wounds are nice but the shuriken cannon is more useful in more situations).)

(The other competitors for the slot of "Ynnari Jetbike of Choice" are Reavers (the power to have Blasters is nice but they're otherwise dramatically worse at range than other options and their melee ability isn't a patch on Skyweavers; they get more use out of the rule they have to trade for Soulburst (Power from Pain) than the other options), Shining Spears (better than Skyweavers when sitting in their niche (straightforward aggro charges), but squishier, more expensive, and lacking stand-off power), and Cloud Dancers (barely worth mentioning, basically just overpriced Windriders with a couple of different gun options). But Skyweavers are definitely a better all-round choice than the competition.)

-1 to be hit and 4++. I think these things outweigh the points differential.

for 40k

skaven for fantasy. for the under empire!........but it isn't a game anymore.
