Thousand Sons have much better background and justification behind their motives. Space Wolves are comic relief in 40k.
Rules wise the Thousand Sons are awful and I wouldn't waste money on them until after their codex is redone.

Thousand Sons. First army I got, and am so happy that they are playable now. Concerning Space Wolves:
One person in my play group can't understand how GW screwed up space vikings. It practically writes itself, you can have them flying around pillaging the unfaithful to the empire and just being general bad asses. Another in my playgroup who used to have a 5000 point Space Wolf army can't stand the full on wolf action that GW has morphed the army into.
Myself, I can't stand them because they're practically the biggest hypocrites in the galaxy and I don't understand how the Werewolves (as well as Vampires) of 40k are the "good" guys.
Though concerning rules, Space Wolves probably have it better.

Thousand Sons are my favourite Chaos Chapter. Space Wolves are cool, and even more coll if you ignore the horrible "wolfy wolf" internet hyperbole and codex lore and go with the more vikings in space lore of Dan Abnett.
For example, from 1d4chan wiki, so take it with a grain of salt:

Apparently, whoever did the Fenrisian-to-Gothic translation made a few errors. First off, they don't call themselves the Space Wolves. When speaking formally, they refer to themselves as the Vlka Fenryka, which can be translated as "Wolves of Fenris", since Fenrir is the name of a wolf in Norse myth this makes it awesome pretentious as feth. Not if you realise that a bunch of colonists landed on a planet, bred giant dogs from their great, great, grand-children then thought "You know what's better than planet Unicorn? Planet fething Fenris") The term is more like "folk of Fenris" if Vlka is associated with the Germanic 'Volk.' However, if Vlka is translated as Slavic, then we get the "Wolves of Fenris." Hence, Dan Abnett is using linguistics to reinforce his theme that the Space Wolves are misunderstood by the rest of the Imperium - called the Space Wolves because of a mistranslated word. (So they are actually called "Space People"?) ( would make sense since ragnar refered to them as "Star warriors" in the William King novels and their Fenrisian "Kaerl" auxilaries call them "sky warriors", but the lore from these novels has been left by the wayside so take that s you will). When speaking informally, they refer to themselves as "the Rout", solidifying their purpose as the Emperor's executioners/snowflakes. Additionally, the post of "Wolf-Lord" is also a mistranslation, as they refer to their Company commanders as "Jarl". Finally, they don't call their fortress-monastery the Fang, but rather the Aett, which can be literally translated as "clan home".There's also this in-universe meme "there are no wolves on Fenris". At all. This was started by one of the primarchs remarking that they should be called xenos, because they're natives of an alien planet, and it quickly morphed into a joke. But it goes a little deeper than that, presenting weird questions about where the whole wolf thing (and the actual wolves they ride/cuddle) come from. Long story short, they are furry cousins yee haah! Seriously No, it highlights that there are no wolves on Fenris, because there are no wolves on fenris. See below....keep up dammit.
With regards to the Fenrisian wolves, the origin a little more freaky than expected: they're not wolves, but descendants of human wolf mutants. Back when Fenris was first settled, the colonists had the Canis helix added to help them adapt to the harsh environment by adding wolf genes to their genetic-makeup. Unfortunately, it worked a little too well--the canix helix caused a number of settlers to degrade into wolfmen and wolfwomen. Following this, they bred and produced a new strain of wolf into the environment. So there are no wolves on Fenris. They're just the descendants of human mutants. Which might explain why, post-Heresy, only Fenrisians can become Space Wolves (assuming that's why the successor chapters couldn't handle Russ' gene seed).
Of course, that means that the Space Wolves are wearing pelts made of human skin, but lets not dwell on that - after all it's fairly common in the Imperiums to wear human skulls... WolfyWolfWolf *BLAM*.

Preface: This is all just my subjective read and no offense is intended to players of either army.
Thousand Sons. They could be a bit condescending in their pre-Heresy days, but they could be quite bro-tier at times. Prospero genuinely loved them. The Wolfy Wolves started out as insufferable jerks and evolved into insufferably jerkish special snowflakes. They think that a role killing off their brother Chapters is super cool, and they think nothing of doing things other Chapters have been disallowed from doing. Unlike the DA, who have a secret agenda, or the BT, who have a very unsecret agenda, the SW are just super-edgy maverick renegades 'cause wolf.
Now, post-Heresy, the Thousand Sons are a tragic tale. Automata and the Sorcerers who lead them, none of whom wanted to be traitors in the first place. Then you have Magnus, burned by his pops, burned by his bros, left with nothing but hate when he had been ready to turn himself in for his mistake. They were a scholarly and cultured Legion, many of them brilliant, introspective, and interested in the psychic potential of humanity, which they knew would grow to a point where denying it existed wasn't going to solve anything. Now, most of them are mindless armour bots and the rest are dedicated doubly to the study of the Warp and, props to Russ and friends, have now fully embraced the sorcerous, dark ritual side of psykering. They're just this chain reaction of unintended consequences and they play it out because it's the only hand they've got.
Compare that to the Wolf Wolves. They're still Vikings in Space. They're still dicks to pretty much everybody. They're still pretending that Rune Priests are using the combined powers of their Planeteer Rings rather than the Warp. Everything is named after wolves. If Leman Russ comes back, nobody is going to ask him about why he tried to kill the Thousand Sons because Horus told him to when Malcador had stipulated that the Sons and Magnus were to be dealt with alive. Wolf Wolves don't answer to anybody! They play by their own rules because, dammit, they're the best damn cop in the precinct! Sorry, my tropes got tangled there.
I don't play the Sons, Wolves, or any MEQ. I just think that the Thousand Sons are interesting, complex, and tragic. I think that the Wolf Wolves are hypocrites, snowflakes, and boring.

Space Wolves before and after.
People can say they're mary sues or have plot armor, but when you take into account all the battles, they lose as often as they win. Their chapter has been saved, their numbers have suffered insane losses. They're sent to destroy other legions, but they don't like that job (Rune Priest in Prospero Burns). They recognize their role to the Allfather. Yes, they are hypocritical in how their Rune Priest obtain their powers, however they respect the bounds that the Emperor places. They're loyal, and view the Allfather as the alpha wolf. The stories of how Ragnar remembers each fallen warrior under his command, how Logan would defy the Inquisition itself in order to save the civilians of Armageddon. (I believe it was Arma)
People dislike the 'arrogance' I absolutely love it. A story where Logan is injured badly after a planetary assault but holds composure when confronted by Grey Knights and even makes a snarky joke. Their overall character is interesting. Honorable, Traditional, Loyal, Controlled fury (They're not world eaters) Arrogant (Every chapter harbors this in some shape or form, they just are more vocal about it)
Thousand sons are neato as well. However, what irks me are a few things. 1. Magnus staying in his tower after the Wolves make planetfall and kill civilians plus Thousand Sons. How could he sit there and not intervene until later? How can you let your sons die like that? That has always bothered me. 2. Ahriman killing Wyrdmake instead of filling his mind with the truth of how Horus played the Wolves. This information could've potentially kept the Thousand Sons loyal. 3. Magnus not trusting his Father, and toying with gifts from Tzeentch. Emperor should've told him details I agree, however he should've also trusted his father.
I like wolves, and their wolfyness doesn't bother me because I hardly pay attention to it in reference to how they name their things.

I am a fan of the thousand sons have been for years (3ed edition) for me the models are cool as is the idea of empty suits marching to kill you.
The fluff is well done Magnus was trying to save the day but "just as planned" had it locked in as for him not fighting from the start on prospro remember he was ready to face judgment for what he did that's why he also disabled the defense systems and sent the fleet away and he was loyal until he saw the suffering of his world and it broke him and in the end it was turn or be wiped out.
As for the wolfs I dislike how they never really lose they brake the same law they wanted to kill the sons for and see no problem with it hell they can openly kill other imp forces and get away with it. one thing I can't stand is hypocrites and that is Space wolfs to a T

Very well put. I think a significant amount of mature thought went into the Thousands Sons background/story, whereas the Wolfy Mcwolfface wolf wolves are there to appeal to the 10 year olds getting into the hobby. I hope SW players don't find this insulting but I kind of feel a little embarrassed explaining and showing the miniatures to other adults who are uneducated on the 40k universe tbh. I get the "so this game is for kids?" look a lot.

Couldn't have said it better, Zan. The Thousand Sons have an amazing story. It's tragic, but also exciting and fun to read. Before the Heresy, when the legion emerged and the distrust from the other legions, and to the Burning of Prospero and the event leading up to it and preceeding it. All of it is so interesting, and a great read.
I am playing them in Horus Heresy, so I might just start playing them in 40k as well. Luckily there is a warband that uses the exact same colour scheme as pre-heresy (Crimson Sons), so I can get away with using my HH models for that army as well (except Rubric Marines I suppose)
EDIT: Oh, and I probably need to get the plastic Magnus as well. The Forgeworld model is pretty darn big, but he grows by just a teeeeny tiny bit after the whole ascension to daemon prince thing. Both models are fantastic though, so I'm not too upset about it.

I'm with your friend on this. When I did most of my 40k playing, Space Wolves were space marines with fangs, wolf-tail decor, and fancy squad names. Now I come back and see they went full-on puppy-style with werewolves, fenris wolves as mounts and simply just silly. The old(er) novel "Space Wolf" portraits the chapter's initiation ritual and how those who turned pretty much just got slaughtered before they even got to be in a squad/claw due to having failed their adaption. I guess that fluff part went out the window when Twilight became the rage and GW wanted a werewolf story.
Thousand sons did not really exist in 2nd. They were pretty much just some fancy CSM models.
I still think the oldschool Space Wolves are the most attractive. I always liked the idea of their squads being formed on initiation and staying together until they perished. But the empty armor concept is pretty cool too.
As to who is the "good guys" in 40k... isn't the point that everyone are bad guys?

I don't play either so take this with a massive pinch of salt, but if I was to start collecting one of them it would be Space Wolves.
I'm not an expert on either of their fluffs, so this is based purely on rules and models. Also, it would amuse me to be able to use an actual werewolf model as one of my HQs and have it fit in just fine.

I love the Thousand Sons. I agree with the previous comments on this thread that their background and lore is really top quality. They also appeal to me because they really were forced into becoming traitors. I really hope that in the next codex, and in the codex:space wolves, they put in some kind of rule to reflect the hate between these two legions. I mean this feud is really the Ohio State v. Michigan or Yankees v. Red Sox of the Warhammer 40k universe. Something that when these armies fight each other, like re-roll moral, or improved "death to the false emperor" for both sides would be really fluffy and awesome.
