Sp the rules explicitly states "You may move each model in the unit up to 3" - this move can be in any direction so long as the model ends the move closer to the nearest enemy model
The scenario "he charged my drones which were about an inch to inch and half in front of my commanders successfully, then used the pile in to move his dudes around the drone to get them closer to my commander no putting them in the fight phase."
To me it reads as if though the pile in can be used to get closer to the nearest enemy unit up to three inches, but if you're say 1" away from the enemy unit, you don't get 1" to move closer to the NEAREST enemy unit and then another 2" to circumnavigate him.
It's meant to be a straight shot, to the nearest unit, up to 3"
What are your guy's thoughts?

No. The rules do not require it to be directly towards the enemy.

Please also note that it's to the nearest enemy model, not unit.

It says it can be in any direction - nothing about it having to be in a straight line (which they do say in some rules, such as supersonic aircraft). As long as:
1) no part of the base on any of your models moves more than 3"
2) the final position for a model is closer to the nearest enemy model than it was at the start
3) your model wasn't already in base-to-base with an enemy model (which has been confirmed in FAQ as not allowing you to move further for pile-in)
4) all your models in your unit finish the pile-in move in unit coherency
5) no model moves through any other models or terrain (unless they can fly)
Then it's valid.
Note, if chargers get within 1" of a new unit in the pile-in phase, they can't direct any attacks against it unless they also declared a charge against it (and thus risked overwatch) in the previous charge phase.

He was playing some SpaceWolves dudes that allowed him to get into the fight phase with any model within a certain distance (3" I believe). So he was using the pile in around the drone to move it around the drone to get the commander within that range.
