Is it ever mentioned in the fluff that inquisitors work together like, go on missions with one another? can you give me an example of where this happened in fluff?

It's very frequent. Inquisitorial Conclaves are formed when one Inquisitor realizes that a task is too big for them to handle alone.

There's absolutely no fluff conflict in having Inquisitors work together.

Considering the varying accounts of inquisitors, it's totally possible to have two Inquisitors team up to work together on a mission that benefits both.

I mean, you're just as likely to have two Inquisitors try and destroy each other, both the name of the Imperium.

I guess I like the idea of playing games much more than playing them...

While some Inquisitors are loners, many Inquisitors enjoy forming secret and not so secret clubs to deal with one problem or another. Dark Heresy is full of em.

The Calixian Conclave and the Tyrantine Cabal spring to mind.

Happens all the time, the dark heresy books from Fantasy flight are excellent source material for the world of inquisitors and how they operate.

Granted, inquisitors from different schools of though would very likely never work with each other(ex: Throians and Recongregationists)

Inquisitors work together all the time. Particularly on especially large missions. Inquisitors also often help their former apprentices/masters if needed.
