I just primed my model and it has really made the lines visible, what's the best way to remove them? And can I still do it now that I've primed the model?

I've had good success with Citadel mold remover. The paint will get removed from those parts though. Similar tool could be crafted from sharp metal too.
I have also used a knife to carefully remove them, but it's possible to accidentally remove too much of material from the model.

I usually just use the back of an exacto or a needle file.
dont force it usually the weight of the blade and a few passes is enough.

A few tips:
1) A hobby blade, GW Mould line remover or a scalpel can all remove mould lines. For blades both the cutting edge and the back of the blade can work.
2) Personally I prefer the blade of a scalpel because the tip is thin enough to go wherever you want it; with thicker tools like the GW mould line remover, the end is thicker so won't get into tight spots.
Just hold the bade at a slight angle and carefully scrape away at the line. Expect to do several passes over any mould line and scrape down the line moving with it, not against it.
3) Time - take your time mould lines take a while to remove if done well.
4) When spraying do a very light first pass and let it dry; even the light dusting of paint will show up mould lines that you can then remove before giving the model a second proper coat.

You'll need to reprime the area you scrape over because you'll remove some paint doing it; plus removing the line will leave a gap.

I was just worried about making the rest too thick. I've just spent some time getting rid of the lines and I think I've done most at least, it's still a very foreign process.

When you spray the spray can should never be still. You are either shaking it to keep the paint mixing or you are sweeping it in a steady motion as you spray. This helps you cover more of the model area without soaking it in paint.
Two thin spray covers should be fine on most models and shouldn't smother detail.

A second thin pass will be fine. i just rescued some badly cleaned LotR elves and I had no problem giving them a second thin pass and they have way shallower details than this guy.

I think it went OK? Same model as before, looks way better across the shoulders IMO.

Yup, looks pretty good. You might want to take off the big seam across the base between the feet, unless you're sure your basing material will cover it.
