Well, proof by example fallacy means that whatever argument one can make, it is valid in any crossover fight. However, assuming both have full access to all relevant abilities, I'd give this to Manhatten.
He exists outside of time and space and so has already experienced every moment of the battle. Its not so much a fight as a playing out of events for him. But beyond that, Dr Manhatten can remove the Emperor by wiping out his molecular structure right down to the subatomics. The most completely destroyed we have seen a perpetual become is when Vilkan was incinerated by a ship engines - but even then, his particular particles still existed and even then, Vulkan was able to regenerate in a different place with the same soul.
Now, the Emperor can't destroy Manhatten's body permanently so it comes down to a question of if he can destroy Manhatten's soul, which is really all he is as his body is just an avatar to interact with people. Big E did it to Horus but Horus' soul existed only in the singular 40k universe we have, not across multiple multiverses and dimensions. If he had the power to pull that off, which I don't believe he could, then he could win. But destroying the body is not enough at all.
So, Manhatten would win because he can simply pull together a fulgurite, or whatever it is that can permakill a Perpetual. He has literally infinite time to learn how it is constructed and thus construct one, kill the Emperor permadead and then continue to exist eternally.

Does he even know something like that exists? And can he construct it (even given his absolute control of the matter) seeing the whole point of fulgurite is its psychic boost and you have no proof Manhattan can in any way or shape replicate it? Especially Emperor grade boost?
Also, Emperor can simply mind control him, and Manhattan was shown to be weak to the thing Emps does best - manipulation of the future, any uncertainty robs Manhattan of his greatest weapon while Emperor can feel what he needs to do in the present to change future in advantageous way. If some rich snob can outsmart Manhattan, Emprah shouldn't have any problems given his precognition.
The only way I can see Manhattan having slightest chance is if he can react faster than Emperor and if he can deal enough damage to disable the Emperor, and even then, Manhattan might be just stuck keeping Emperor down forever because he dies the first moment he doesn't.

Well, theoretically speaking DM should be able to gaze forward and back in time to see the use of fulgurite against other perpetuals, and he has all of time to master the construction of it. He was able to reconstruct his own human body down to minute details like cells and nerve endings, its entirely possible for him to figure out the exact composition and minute details, including psychic boost and whatever else, and make it.
You do however make a good point about the Emperor manipulating the future giving him an advantage, but would he do enough to manipulate it to baffle DrM? Its an interesting conundrum dealing with impossibly complex "What Ifs?" I would say that Manhatten being outsmarted in the comics is a classic example of superhero weakness trope. All superheros are as powerful as the plot needs them to be. Its why supergenius heroes like Mr Fantastic or the Thinker can be outsmarted, or all-powerful beings like Infinity Gauntlet, Darkseid or Manhatten, can be beaten in their comics because it would be boring otherwise (with One Punch Man being the exception to the boring).
Take for instance, the Flash. A much weaker hero than Manhatten, but powerful enough that practically no-one should be able to beat him. He can think, react and move fast enough that nothing short of another speedster, Kryptonian or a god should be able to land a punch, never mind a killing blow. But, time and time again he gets taken by surprise due to cockiness or other such traits. Manhatten's trait is that he already knows the outcome of a given event (for the most part) so he is rarely fighting to win, only playing out what he already knows what is happen. To other characters, its a fight, but to DrM its a script.

The Emperor simply because he looked like a Metal Rock God back in his day, decked out in awesome golden armour. Doc on the other hand...oh dear. The man is a tall bald smurf and in dire need of a pair of pants. No contest. Emperor all the way.

Onething was a poster here who was fairly short lived; he created about 300 topics in the background section based on a near-creepy (almost sensual) obsession over Perpetuals and the Emperor. A bunch of us tried to steer him to other portions of the site where he could involve himself in more aspects than the same 2 questions being asked over and over again in 300 different ways, but we failed and he moved on. I believe he quoted some guy on Reddit as if he was the second coming of Jesus. He also pulled literal full-page quotes out of Black Library publications to...honestly, I have no idea what. Just to post them, I guess. They would have maybe one word relating to the point he was trying to make for "Reddit-Jesus".
Also, Doctor Manhattan sucks. As does Watchmen as a whole. I vote for the Emperor on a matter of principal.
