Sometimes I like to think about kinda dumb fluffy armies. I am wondering, is it at all technically possible to make a half-viable army using mainly Imperial Agents, specifically Navis Imperialis?

This would be putting aside the question of if you can make an army at all without using a detachment, since there is no detachment for Imperial Agents.

I know it's fundamentally set up for failure but, what would you do to try to fill 2000 points with only Imperial Agents and allies?

I say do it.

You don’t need to win to have fun - though of course only ever losing, and losing heavily just isn’t fun. So…maybe try some games with Proxies against a willing opponent?

Thematically, could you fit in some air support? Seems like if you are going to lean hard into the navy, get some air power a/o oribtal bombardment where you can.

I like this idea. I'm not sure how to do it legally though? The only Allies that can be taken as far as I can see are all types of Knights, Titans, and then neutral models from Blackstone Fortress like the spindle drone.

If I start my army as Imperial Guard/Astra Militarum to take those aircraft, then I can't take more than 3 units of Imperial Navy infantry.

You are asking how to legally include units in an illegal army?

If you want a legal army, you have to go Astra Militarum with lots of Allie’s in Imperial Agents. Focus the IG units on Scions and Aircraft

How is that an illegal army?

Step 4 of Mustering your Army requires you to select a Detachment Rule. There are no detachments available to Agents of the Imperium.

The Assigned Agents rule, which all faction Agents of the Imperium possess, limits the number of such units in your army based on Battle Size.

Thus, the speculative Imperial Agents/Navis Imperialis is simply illegal based on both the Core Rules and the Faction Rule of the models involved.

As I don't care about an army being legal in a lore friendly environment, I'd say this list is not necessarily bound to failure!

After all, if you used it in a lore oriented context, you will probably play scenarios of boardings or limited ground incursions, or airbase defense etc, as befits the thematics of the list.

As you know, you can make up scenarios and be sure the opposing list is not to brutal or thematically inadéquat. This may give it a fighting chance.

And in the end, as Doc said, you don't need to win to have fun. Although a nicely fought out win every now and then sure is great!
