Ragnar Blackmane - Big fan of him and his story, don't think we'll see any more of him but I loved every book. Now I just want a miniature that doesn't look stupid.

Stumper Muckstart. Because Ratling snipers need SC love, too.
On a serious note, I kinda like Sanguinius. The guy was a mutant, serving a government that did not like mutants (he would, in all honesty, probably have been purged at some point, even if the Heresy hadn't happened) but stayed loyal to the Empire and died to protect it. In a universe where mutants are almost always associated with Chaos, Sanguinius stands as an example that mutants can be loyal to humanity, which is a slap in the face to the Ecclesiarchy and the Inquisition. His sacrifice and his fame is a giant middle finger to the establishment, and I love him for it.
Also, Ollanius Pius. Not the derpy space Highlander retcon version. I mean the real version. The normal guy who stood in Horus' way and got pulped for it. The guy who was the template for the Imperial Guard (stand in it's way and get pulped so the Space Marines can take the credit). Him. I like him.

I've read so much of the fluff now that is has destroyed all of the ambiguity I used to like so much.
As such, Its pretty easy to say who you like, and who you dislike.
I like Gulliman, Sanguinius, Straight Arrow Garro, Loken, any any number of other noble, stoic, heroic individuals.
I despise all of the truly evil bastards. Curze was a cool character until they turned him into a Hollywood villain, but I can hardly like him now can I?!

His Grey Knight name is Hyperion but his birth name is Zael Effernetti. His first appearance was in the Ravenor books where he was a Chaos addicted Psyker to become a badass Grey Knight, yup, I will throw my vote for one of my favorite characters.
In addition to that is:
Nathaniel Garro, he is the first of what would become of the Grey Knights and just knows how to persuade people to throw themselves in with Malcador.
Garviel Loken, from the beginning of the Horus Heresy until he shows up to be recruited by Garro, he has always been an awesome and loyal character.
Konrad Curze, despite his run in with Dorn, he is an awesomely complex character. Besides the Thousand Sons, I have never had more respect for a Traitor Legion.
Magnus, he just has an amazing story and I wish more stuff in 40k revolved around him instead of Ahriman.
Rogal Dorn, I know people think he is a pompous ass but honestly, I like his devotion to duty. To me he is the only one that seems to know what the Imperium should be like and he instills that discipline into his chapter. They fight for a united humanity despite the odds. I guess it's because out of the Primarchs, I identify with him the most. The Last Remembrancer is what really made me favor Dorn to show more of his complexity.
Honorable mentions:
Ahriman, I identified with him a lot in Thousand Sons but his fall didn't make any sense to me and I blame him for the fall of his Legion.
Sigismund, I want to like him and Templar really helped me to like him more but he almost sabotaged his Legion like Ahriman did so it leaves a bad taste in my mouth.

Ferrus Manus. Because I guy in Terminator armor with an amped up servo harness and a Thunder Hammer that strikes at intiative is awesome and fluffy as hell for iron hands. Plus he practically invented terminator armor. It's too bad the horus heresy makes him out to be a loser. On a side note I wish iron hands had an hq that made them a little more interesting and exciting. Maybe something along the lines of a guy trying to be like ferrus as much as possible with rules letting sergeants/veteran sergeants to be upgraded to termie armor and termie wargear options and honour guard able to do the same. Allow termie sarges to enter dedicated transports of the unit they belong too and that vehicles capacity can be exceeded by 1 (allowing a 10 man tac squad with said termie sarge to board a rhino.)

I've always liked Pedro Kantor, simple weapon choices but effective leadership. All his fluff just screams digging in and riding out the tough fight. That and he's bloody huge!

Nobody quoted my personal favorite, which may or may not be related to the fact it is a quite obscure character that has almost not been mentioned since Codex: Sisters of Battle for Warhammer 2nd edition. But really, Dolan Chirosius. That guys win.
Ciaphas Cain is likely second.
Sadly, there are no interesting Sororitas characters :(.
