Sure there's no doubt that human could hunt down Eldar, but that's OT.
So back to the main event. A yes to can-openning an Eldar's mind, though probably not one that has some form or psychic training. Implanting stuff in their minds? Hmmm that's a bit of stretch so I'd give it a maybe. Returning them into a craftworld undetected? I highly doubt it. The infinity circuit is so highly attuned that it would recognise this change instantly.

Fine...we have too little data to know whether it would work on Craftworld Eldar. Dark Eldar though...it would be nice to spring a little trap on those frakheads - the moment they exit the Webway, they get cut to pieces by Imperial warships.

Why not, do you know how long he had engaged the Eldar, or his circumstance or involvement with the Eldar?
Why does complexity mean greater power? A maze is more complex than a straight path, how is that more efficient? It is more efficient if you are trying to confuse someone, not if you are wanting them to get there faster.

Because an Imperial Commander probably wouldn't have access to detailed Inquisition data on the Eldar.

I don't know much about Dark Eldar so I'll just stay quiet
However, have you read the Path of the Eldar series? It's a surprisingly good novel and offers a vast amount of insight into Eldar background and society.

No, but he might have 100 years first hand experience actually fighting them or had been held captive or been an ambassador seeking parlay for a number of years.
He must have some understanding of the Eldar to be quoted

Only Path of the Warrior. Not a bad read, and it confirmed my belief that one of the few opponents Eldar truly respect are Space Marines. The most fearsome creations of the Emperor...Space Marines are dire foes, deadly in their own right...the Emperor's Space Marines excelled in such close-quarters combat. Although...it was also that same novel that cemented my belief that culture and psychic abilities aside, Eldar are nothing more than Humans with pointy ears. Even with their generally superior abilities, just the fact that Mkoll out-hunted a Mandrake (and let's face it - Dark Eldar have superior reflexes and physical talents compared to Craftworld Eldar) means they're not all that superior to Humans at all. With effort and determination, Humans can match Eldar. Its like comparing gold and silver coins to copper coins. The gold and silver are the Eldar and Dark Eldar, with copper being the Humans. Gold and silver are more valuable, but if you have enough copper, you can match or even surpass the value of gold and silver.

The Inquisitors would kill anyone involved in this after it was done; those bodies. That's how the Inquisition works 100% of the time.
If not for interrogation, they wouldn't even bother. You're misunderstanding the utter contempt the Inquistion has for the alien races if you think they would waste resources on something like this.

Anyway....I can see infiltration happening. Mind controlling a Craftworld eldar for infiltration against his own will, no. Not only is it plausible only under the most extreme and unusual of circumstances, your sleeper agent must be incredibly lucky, and be skillful enough to go by undetected with less than 0.01% success rate. There are many other more viable options though.
For such a thing to be successful, I'd think you'd need cooperation from the eldar, details and information about anything even slightly related to the infiltration plan, and painstaking, strenuous planning before even a small amount of favorable results can be seen.

It would be too complex for the imperium to work out how to do it. It would be possible for them to already know how to do it if that was how they had operated in the past, but as they have always been like a hammer in how they approach xenos, they'd have to create new technology and practices if they wanted a new way of doing things, which they couldn't do.

Mind controlling an Eldar subject would follow the same protocol as a human subject regardless of mental complexity. The psychic nature of the average eldar would make them either more or less susceptible depending on which fluff you might read.
The real question is, how fast would such control be detected by the Eldar populace at large considering how psychically attuned they are. Not to mention in the Craftworlds I believe the ship itself can detect anomalies in the populace. Wasn't it described in a book somewhere that the Craftworld can detect the wants and needs of an individual and then make allowances?
Surely then, if these things are true, that it would be nearly impossible to do the things the OP suggests.
