Assuming that the Imperium can not repair the Golden Throne and we can fairly safely assume they can't, if and when the Emperor finally dies, what would happen? I read an interesting fan-fic about this event, it was basically a massed case of Universe screwed. The Sol system and many systems around it were consumed in the birth of what the writer called the Holy Tyrant and the Eye of Terra.
this is a quote from the fic:
In the year 176.M42, a terrible event occurred, one that tore our Imperium forever apart. The Golden Throne failed, its arcane mechanisms, broken beyond repair, finally giving out. Instants later, the Emperor ascended to the status of a God, his mortal body tearing itself apart. What happened next, no mortal man can truly say, for the Immaterium is ever-chaotic, impossible to describe. But its effects on the material realm are easy enough to describe. The new god born from the apotheosis of the Emperor was something new and terrible, the god of submission, of domination, of arrogance and pride, of the haughty tyrant and the cruel overseer, of power for power's sake, the will to impose oneself upon the universe at its fundamental core. This was not the Star Child we had hoped for - this was something unspeakable, a god of tyranny - the Holy Tyrant. The Aether disrupted itself in Segmentum Solar, new and more terrible Warp-storms enshrouding Terra and all nearby systems in a matter of moments. It is as such that we must turn to conjecture and data gleaned from the mad reports and rantings of those that reached the heart of the Eye.
Moments after the Holy Tyrant had been born, Terra, cradle of mankind, imploded, as the Warp burst out into reality there. Untold trillions of souls were sucked into the growing vortex, the Tyrant drinking deep of their essence. It likewise took instants for the end to come to Venus and Mercury, as the planets were devoured by the screaming vortex where Terra had once been. Mars however found itself cast out from the Solar System, as the Tyrant sensed that another nascent Power had already claimed it. The spreading tide of madness slowed, taking hours to reach Jupiter, which was ignited as a newborn sun by the unspeakable power that is the Holy Tyrant. As the Tyrant spread his newfound might, Titan, home of the proud Grey Knights, ceased to exist as it was ripped apart by immense tidal forces. Not a single one survived.
Would folks say that this is a pritty fair approximation of what would happen when/if the Emperor finally kicks the bucket?

Burn this heritic at the stake for his unclean thoughts how dare he say the God-Emperor can die!
Maybe, I like to believe the Emperor is trapped on the throne and when it fails he will rise anew and take the high lords to task. After fixing the hole in the basement he will have to re-educate everyone about the lack/loss of tech and go a crusade (not a galaxtic one) to find his lost sons. that should keep him busy for a couple hundred years and still keep the Imperium grimdark.

Thing is, Empy has always done in his mind whats best for humanity and balls to what anyone else has has to say about it. He's not going to be a good god if and when he dies, but then again there's no chance of that happening, you've got more chance of GW advancing the story.

Maybe they might advance the fluff after they're done with the Horus Heresy, ( not having a go at you )personally I am sick of all this he's dead malarky, if he was then when the throne finally breaks thats it for the Imperium and GW's main money maker and the end of 40k so it makes sense ( at least business sense ) if they do the star child thing or what I said earlier.

I think it has to because you can't put a quote in a dex(?) saying it is braking and will brake because they don't know how to fix it. Something has to come next but not - it's ok folks we fixed it, move along now there nothing more to see hear - that would be lame. But since the Tau are/will be allies I bet they come and fix it = lame

The time-line will simply not move to that point.
We will constantly be right on the brink, and never beyond it.
Time in Warhammer 40K does not follow the same rules as time in real life.
It can stand still for ever, events can be changed to never have happened or it can suddenly jump forward.
Just like the loyalist Space Marines will never take over the Imperium and Chaos Space Marines will never break out en masse from the Eye of Terror, so will the Emperor never die.
Several different options exist that does not lead to the breakdown of The Golden Throne and the death of the Emperor.
GW can simply stop mentioning it (the Squat treatment), a xenos race or Mechanicus genius can suddenly fix it (the Deus Ex Machina treatment) or the timeline simply does not reach that point.
Considering that the death of the Emperor would have a huuuge impact on the way the universe of 40K is built, my money is on it simply not happening.

I'm surprised and disappointed that in a thread concerning the death of the Emperor, no-one has mentioned Dark Lord Seanron's highly popular, massive, fluff-piece going over such an event:

It may be worthwhile to simply filter the thread to DLS's posts.
Ultimately however, what would happen is unknown. It could starchild/create the God-Emperor, could allow Daemons to spill into the material realm, could create the noise of a toilet flushing, we don't know.
Personally, I'd imagine it would allow the Emperor to be re-born as a god; due to the amount of belief placed in the idea of the Emperor as a god and the power of belief in 40K.

This. From what I remember, the excess of belief, or just raw emotion, is what created the other gods. After just reading False Gods, and seeing a character turn a demon with her belief in the Emperor (before the cult of the Emperor even got going) I think it's all about belief. The fact that so many Imperial citizens believe the Emperor is watching over them and protecting them, I think he would turn into that god thru the power of the Immaterium.

If GW advances the the story, they will declare that it has been discovered that the Adeptus Terra had been keeping secret the fact that the Emperor has been dead for thousands of years.
The Golden Throne is a psychic beacon powered by the lives of 1000 psykers per day, not to support the emperor, but to act as his replacement. The Emperor himself is a gem-encrusted corpse.
In the time of ending, it talks about concern over irreparable flaws in the golden throne. THAT is the thing keeping the imperium afloat. Not the mummy hooked up to it.
The psychic choir of the astronomican is a multitude of voices... Not the emperor's. etc. etc.

The most logical explanation I've been able to come up with that wouldn't kill the fluff or the game is that the Emperor is already dead. Alternately, when he dies the Adeptus Custodes keep his death secret from everyone, then it turns out that his spirit/soul/whatever was already mostly detached from the Golden Throne doing its job directly in the Warp, meaning that when he dies he just becomes a new Chaos God on the side of the Imperium. Or we could consider that the Golden Throne was built from blueprints the Emperor provided on his deathbed, suggesting the people who maintain it don't actually know what it does and the 'Golden Throne failing!' panic might just be bs in the first place. Or maybe it's already failed. Or maybe it's turning off because the Emperor is waking up again. Who knows?
Knowing Matt Ward he's going to take the throwaway line in the Space Marine Codex about Robute Gulliman's fatal wound healing in his stasis field to excuse the Emperor dying and Gulliman taking over as his replacement...
