Painting has nothing to do with rules. As long as your models are WYSIWYG with the correct equipment it doesn't matter one bit how they're painted.

A lot of times, Chaos armies have multiple color schemes anyway because of the Cult Marines: Berzerkers, Noise Marines, Plague Marines, Thousand Sons all technically are diff. colors. Usually, players tie the army together someway. Ive seen guys keep same color helmets among the cult marines, shoulder pads, banners...
Color really doesnt have any influence on game play. Even "Red Paint Job" on ork vehicles doesnt mean your vehicles HAVE to be red.

Yeah, no problem with different schemes on the gaming side. It's like bringing allies, without really bringing allies. I got inspired by one of the Black Library novels (even though it was kinda bad) and have Flesh Tearer Devastators supporting my regular Blood Angels army. Its also fun trying a different scheme to break up the monotony.

Acutally, Red Paint Job does specify that the model must be red. Unless I'm thinking of the Aeronautica Imperialis Red Paint Job upgrade, which I might be.
Different paint schemes is perfectly acceptable, though, so long as they're from the same Codex. Heck, some Codexes specifically recommend different paint schemes; Eldar Aspect Warriors, CSM Cult Marines, Blood Angel Death Company versus regular, Dark Angel Deathwing/Ravenwing...

Nope. No such requirement, so it would be perfectly WYSIWYG to have a grot holding a sign saying "dis wunz red".

One of the guys at my FLGS wanted to have RPJ but still had a sprue-gray Trukk...so he just wrote "RED" in the back of the trukk (using blue paint just to be contrary, too )

Marines fight alongside other chapters all the time. There is no reason why a salamander tactical squad can't get cover fire from an imperial fist devastator squad.
If you are using a paint scheme for an army that normally has other rules, you need to be clear with your opponent that those dark angel tactical marines are using vanilla codex rules, and are not an allied detachment. That's the only place I could see confusion arising.

My marines are a mix of salamanders, imperial fists and dark angels.
My necrons have different colors based on squads ( green/blue/red/yellow)
The only thing tying my dark eldar together is green hair with a motley ranging from black, red, dark blue, orange and even clownish ( harlequins).
Personally, I don't like looking at 2k points of the exact same paint job. It's a little boring. And I certainly wouldnt want to paint that. Seems monotonous.

As long as the colour shceme are not in conflicts within a single unit, for example, haivng a 5 man tactical squads where each member is a different colour might not pass, but having a 5 man tac squad in green and another 5 man squad in blue, with red scouts is OK.
I play IG, and I have 2 IS with basic Cadian colour scheme, while the officers and other troops are all with my home made colour.

As long as the units are easily identifiable as what they are it doesn't matter what color you paint your minis. If you really wanted to be adventurous you could paint every squad in your SM army as belonging to a different chapter as long as you are properly using the Force Organization Chart and your units are equipped the right way.
They are your minis, so paint them however you want.

My marines are painted different colour schemes depending on which detachment of their chapter they reside in. There are plenty of reasonable ways to excuse an inconsistence in army colour.

Different colour schemes are fine; finding a way to tie them all together is even better. Even if it's by basing them all in the same way, then it helps keep some kind of cohesive look. The best way I've found is to keep a consistent set of colours through the army: if your main force is red, bone and black (e.g. Blood Ravens), and you want to have part of an army that's also dark green, then it might be a good idea to work green into your Ravens somehow as a detail colour to tie them in (you may not even need to do this, if you're painting your Fallen black). When it comes to painting the other colour scheme, see if you can work in red and bone as well, which should be easy for DA.
You don't even need certain pieces of equipment painted the same, just common colours used somewhere is enough.
As an example, I primarily play a World Eaters army but I've started to paint some Black Legion guys as well. To keep them all coherent, I'm basing them all the same, and am using red as a supplementary colour on my Black Legion (even as a slightly different shade it helps tie the colour schemes together). Things like power weapons will also be painted in the same way as in my WE army.

It's fine, but I'd recommend against using multiple color schemes for a single army *plus* using allied space marines. Remembering that the Blood Ravens and Dark Angels are all Codex: Space Marines or Codex: Space Wolves is easy enough, but if you then toss in an allied detachment of Black Templars I can see it getting confusing.
