Hi I am just starting to play battle fleet Gothic. My friend is building a craft world, and my other friend has the planet killer. Is there some lore on a super sized or super powerfull ship that in can make my own rules for. I am looking for a flag ship to center my fleet around. I just need some lore so I can base the idea and look off of it.
Any ideas?

Well, Battle ship wise, Emperor/ Retribution is the best your likely to get.
However fluff wise, you could always have a crack at modelling 'the Phalanx' or 'The Rock', biut there both Marines. Alternatively you could have a look at a 'Universe Class Mass Conveyor'

Simply put, no there isn't any direct Imperial equivalent. The largest you are going to get is going to be the standard battleship class, plus at most with the Reinforced Hull refit that gives 25% additional damage capacity.
The craftworlds and the Planet Killer are remarkable precisely for their size, which is beyond what the Imperium can manage. However craftworlds are not really warships, but more flying cities or worlds. The Planet Killer was unique and the Imperium theorized that it may not have been possible to construct it entirely in realspace.
The Imperial Navy is the base standard and is competitive not because it matches enemy ships one for one. The Imperial ships are meant to operate together as a coordinated whole. The Imperial Navy is the equivalent of the IG. They overcome through coordination and numbers, not individual superiority.

Gloriana Class Battleships (used during the Heresy, havent heard of any of them in M41) were the largest class of warships used by the Imperium I've heard of.

Well a craftworld isn't really a ship, more of a mobile base of operations, of which the Imperial counterpart would be the Ramilies class Star Fort.

Thank you, i looked up some of the fortress ships, but none of them were to my liking, i didnt realize that the Mechanicus was considered the strongest ship, depending on its size i will run one of those.

The Ark Mechanicus are really still just battleships ruleswise (go look up their BFG rules). They are certainly not as strong as a Ramilies Star Fort.
Again, if you are looking for a "super ship", there isn't one for the Imperial Navy.

It doesn't matter whether or not they belong to the Imperial Navy. Ruleswise, the Arks are still just essentially battleships with slightly better stats. They are still not super ships like the Planet Killer or a craftworld. The OP was trying to find an Imperial super ship to match the Planet Killer. Simply put, there isn't one. The Planet Killer is the single most powerful BFG ship, which is precisely why it inspires such fear in the Imperium. A Star Fort is powerful but it isn't mobile and is a base facility. The same goes for the old inactive Blackstone Fortresses.
Again, the Imperium overcomes through coordination and numbers. The other races have ships with superior performance. The Imperium is decidedly average individually, but their whole theme is they are numerous and act together to cover each other.

Actually a Ork space hulk is the largest and most powerful BFG ship, if a little unpredictable.  (of course this is IN bfg rules scope, the planet killer can still kill planets, just not turn that weapon on enemy ships.)

Actually the Planet Killer can turn it on ships, just not at full power (read the rules for the Planet Killer's special weapon).
The BFG Hulk is not really a conventional ship in any sense of the word (or rules). It is more of a mobile giant base (and can be used as such in the BFG campaign rules).

The Ork space hulk, can move, fire weapons and maneuver (sort of) in bfg, so its a warship as far as I am concerned, seeing as I used it in several games back in my days of BFG, and I was aware of the planet killers weapons use in game, it just does not make ships go blooey like it can planets. (at least not as easily.  )
But anyway back to the largest Imperial battleship topic.

In terms of fluff there are likely some archeo-tech battleships of immense size floating around or hidden away. Things like the Ultramarine's flagship in Know No Fear which was 20 kilometer's long, significantly larger than modern battleships like the Retribution.
There's also fortress monasteries and space stations.
In game terms you're out of luck though, the Imperium doesn't have a 'super ship'. There are numerous battleships of various sizes and of course the Ramilies Star Forts.

I myself would not count Hulks or rocks as ships, they are stations.
Also what a shock the fluff gives such an over large god ship to space marines, and the ultra's at that. I am shocked.

ok, after more research i am probably going for a Gloria Class Battlecruser. They are rare and massive ships. The Vengeful Spirit is the core of Abbodons fleet to this day.
Now here is the problem, I am going to have to make my own model and stats for this bad boy. Does anyone have any lor, or information on them. It would seem that there is nothing on wiki about the ship class itself, just that it existed,

That's how most things go in 40K. We get names, but no pictures or images.
I don't think such a vessel hasn't been seen in the Imperium since the Heresy, it is quite possible that there are simply none left in service, due to battle-losses, difficulty of maintenance, and Warp accidents.

I highly recommend the Apocalypse Class Battleship. It has lance batteries instead of the standard batteries. It, pound for pound is only matched by the Necron Cairn Class Tombship. The Planet Killer is pretty nasty, but is 150 more expensive than an Apocalypse Class.

The largest ship in the Imperium I know of is the Phalanx, which is the size of a moon.
After that, you're looking most at Heresy-era ships. The Emperor's flagship was the size of a continent.

To be fair all the legions seemed to have monster ships. Besides it actually makes sense for the Ultramarines to have an impressive fleet. They have Ultramar, an advanced empire of 500 worlds; filled with shipyards, manpower, factories and everything else that enables the Ultramarines to be such a large, well equipped legion. It's not favoritism, they just have a fantastic infrastructural base.

I can only find two. The upside is you can mod one of the current models the downside it its a chaos ship. It's in the 2010 BFG compendium. It is classified a battle barge it seems but look like a Chaos Despoiler Battleship

You could stage a multi-player, 5k+-points game of 40k on the hull of a Craftworld. The entire table is just a small section of these planet-sized ships.

I believe there is a scenario in one of the supplements that is a Craftworld assault.
The Craftworld is basically one of the board edges, with a couple defenses at various places.

In BFG planets are reflected with planet templates..about the size of a 40k blast template, so a average bfg tabletop set up is a few planets and some asteroid fields....a craftworld while being very huge is not the size of a solar system or even a large planet.
In one of the supplements they had a scenario involving a craftworld, and yes it was nasty, and had a lot of pulsar lances and attack craft, but the scenario had it moving from one point to another, to reflect it was heading towards a webway jump gate or something, and the attackers had to inflict enough damage to prevent this.
IIRC it had like 40 damage points or so, roughly 4 times tougher than a battleship , but was reflected by something using a battleship sized base.
We played it maybe once or twice, and I don't think the attacker was ever able to destroy the craftworld.
