The reasoning is that the FAQ states you can take 3 singles which sets up that taking 2 doesn't combine them into tl aka a we can chose singles. but there's a whole nother thread for that

I can't seem to find it on GW, would you mind a link? Because that brings up the question of costs...since the codex says that the secondary price (for buying 2) is for buying TL, so would you be paying full price for three individually? in that case it would seem more cost effective to take a TL and an extra...

Missilesides, with missile drones and a drone controller put out an enormous volume of S7 fire. They can quite comfortably glance even AV13 to death. They can snapshot flyers to death using volume of fire.
As a necron player, I'd much, much rather face hammerheads than missilesides.
In my mind, the only real advantage of Hammerheads is if (a) you run a mech list or (b) you face a lot of AV14 and don't want to deal with it using fusion blasters.

On Topic:
I will personally always use a Hammerhead in any game at or over 1000 points. The S10 Railgun is now critical to counter LR rushes in case my Broken Sunforges arrive late.
I feel that a single missileside will do the trick for area denial, and either a Sky Ray or a HBC Riptide can secure the skies. However, I need to do more testing on the latter to confirm.

If you're using markerlights, then given two shots at BS5 or one twinlinked at BS5 I would always take the two shots. Besides, it's a higher bust tanks open because you are firing double the shots, giving more chances to blow them up.
