So I haven't read a whole lot of 40k novels or fluff, but I have heard about reincarnated champions here and there. But I don't know anything about how it's supposed to work in 40k. I imagine it'd be pretty simple for three of the gods, but Khorne, who I really am curious about in regards to this. Khorne doesn't reincarnate anyone, does he?

It usually happens with Possesed marines or Deamon Princes. Well they don't really die, they just get sent back to the warp to replenish and stuff. Chaos Marines do die but the deamon possesing them gets sent back to the warp.

Reincarnation is a bad term to use. Any of the Champions of Chaos with the Eternal Warrior trait (as the Codices put it) will be reborn/recreated/respawned elsewhere in the galaxy by their patron Power if they should fall in battle and the Ruinous Power feels like it.

Well if he loses one skull (particularly fierce warrior) in order to provide him with many more skulls (said warrior's victims), maybe Khorne's just into his investments?

His skull is added to the pile each time he dies.
So a favored champion may have many of his skulls on the skull throne.
He's just recreated with a new skull.

In the old BL book Daemon World, the Prince Ss'll Sh'Karr (I think that was his name), had his skull captured by devotees of Slaanesh. When he was released upon that world again, Khorne kindly provided him with shiny new skull of hell-forged brass.

Khorne doesn't hang onto every skull too. I think whenever Skulltaker presents him skulls, he lets Skulltaker keep the worthiest ones as a gift. If he thinks a Champion os worthy enough, he might let that champ keep the skull so the champ can continue killing.
Or just... make a new one. The skulls are quite literal, apparently, and thus making a new one is chld's play when the gods can probably make (or at least, put back together. Just grab spare materials from somewhere else for the skull, like that brass one) entire bodies anyways.

The skulls aren't literal. They (and blood) are symbolic of every time something dies in Khorne's name. Especially due to the fact that Khorne resides in the Warp and the Warp is a place defined by symbolism and emotion, not matter.

Does Khorne recycle? Of course. All wrecked Land Raiders, boxes of Khorne flakes and even biodegradable substances like Eldar or Tyranids are all reused. Khorne isn't just red, you know. He also helps the environment by destroying polluting things like Forgeworlds and humans in general. Your rotting corpse releases less CO2 than even the best of electric cars!
On a serious note, he brings his favored subjects back to life and his daemon princes are known to be near impossible to finish off for good. So I would say yes!

One thing to bear in mind is that if said Champion falls in battle, Khorne may well decide they're not worth the trouble, or not worthy of fighting in his name any longer, hence they stay dead.

I think it depends. If the champion is very good at killing, Khorne may decide it's worth ressing him.
If the champion is on a losing streak, Khorne would just let him die.

Why not. If a particularly skilled Champion like Kharn was unfortunately splattered by an exploding vehicle that took his head clean off his shoulders, Final Destination style, why not? It was probably some fiendish tricksy Tzeetchian plot.
If Kharn wa bested in combat then no. Khorne is also god of honour and martial discipline (being other traits of a warrior), so it would violate the honourable duel. If it was a one on one fight to the death between Kharn and Gabriel Seth for instance, and Seth came out on top; Kharn stays dead.
