I've already done quite a few units and I have ideas for the other main units that would be in a Thousand Sons Legion. This is pretty much gonna be a Codex in pre heresy style (6-8 units unique to 1k sons, with generic units)
Among the list of units are Magnus the Red, Ahriman (squad upgrade), Khalophis, Cataphracts, Seraphis Dreadnoughts, Scarab Occult Squads (psychic elite), Pavoni tactical Apothecary squads, and Pyrae Destruction squads
Well without further ado, as they say in Texas: Get er' done!!!

Magnus the Red, Primarch of the Thousand Sons

-Psychic Mastery 5: Magnus may pick any 5 powers from the BRB, excluding divination, and may cast up to 5 powers per turn. Magnus may only have 1 blessing active at any given time.
-The Sorceror King: Magnus is immune to Shadows in the warp, may not be turned into a herald, and rerolls all failed psychic tests.
-Sire of the Thousand Sons: Magnus confers a 4+ DTW, and a 4+ save against Perils of the Warp to all Thousand Sons psykers within 6 inches (judged on the individual model's distance)
=The Nephilim's Blow: A unique massive bolt pistol given to Magnus as a gift from Vulkan. S:7/ AP:3/ Assault 2/ pistol
=Staff of Magnus: A massive heqa staff Magnus always carries with him as a symbol of office. S: +1, AP:2, Melee, Rending, Two Handed
=Book of Magnus: A book containing all of Magnus' memoirs and innumerable rituals known only to the crimson king (which is also a sick hype band) The book is a one use item that may grant +2 mastery to a Thousand Sons Psyker (not Magnus) of the player's choosing. The effects last for 1 turn.
=Crimson Scarab Armour: This armor grants Magnus a 2+ armor save and a 4++invulnerable save.
***Stygian Lighting: Witchfire/ Cost:5/ S:10, AP:2/ Assault 10, MC, Psyfire/ Target: Enemy unit within 24 inches that Magnus has line of sight to./ Magnus loses 1 mastery level, for the duration of the game, after use of this power.
***Water to Acid: Witchfire?/ Cost:3/ Target: 1 body of water on the playing board/ Magnus turns the river/ pond into an acid river/pond with rules listed in the BRB (table when rolling to see what bodies of water are). Yes this is useless if the river is already acid


Khalophis, Captain of the 6th Fellowship

-Psychic Brotherhood (Pyrae): Powers are cast by the squad and not by individual models. For every model in the unit with this special rule, Pyromancy powers gain 1 inch of range, and Pyromancy Powers with the Assault, or Heavy rule (assault or Heavy value of 2 or greater) gain .3 to their assault or heavy rule's value. ICs contribute to the bonuses of this special rule but still cast individually.
-Pyrae: Pyrae units roll for 1 power from the Pyromancy table for every 1 level of mastery possessed by the squad.
-Psychic Mastery 3: Khalophis may cast up to 3 powers per turn, and rolls for 3 powers.
Vulkite Culverin: S:6, AP:5, Heavy 4, Deflagrate
Deflagrate means that for every wound inflicted (saved or unsaved) an autohit is inflicted with the weapon's unaltered profile.

Psychic Brotherhood: This squad has unique powers when at more than 3 models. For the use of these unique powers add their masteries together.
Chosen of Magnus: All models with this rule reroll failed psychic tests, and possess a 4+ DTW.
Unique Powers
-Psychic Force Field: Type:?/ Cost:6/ A half sphere of raw psychic energy is created around the Scarab Occult with a diameter of 7 inches, protecting them from all harm. This force field is treated as armor 12 with 4 HP. The force field absorbs all attacks against the squad in the bubble until it is destroyed. The force field does not suffer explosions or immobilized results. The Scarab Occult may still shoot from inside the bubble at a BS reduced by 1.
-Psychic Bombardment: Type: Witchfire/ Cost:6/ Target: 1 enemy unit within 36 inches/ S:9, AP:2, 5 inch blast.
-Blessing of Fire: Type: Blessing/ Cost:4/ Target: Scarab Occult unit using the power/ Scarab Occult gain +1S, AP, and the Deflagrate rule with their shooting (guns)/ Duration: 1 turn
-Wave of Force: Type: Witchfire/ Cost: 5/ Target 1 unit within 20 inches of the Scarab Occult/ S:5, AP-, Assault 5, Concussive/ The unit hit with this power must take a Toughness Test on 2d3 or be blown back 3d3 inches straight back from the
nearest Scarab Occult.
-Devastation Maelstrom: The Scarab Occult gather all of their power at the moment to unleash massive quantities of earthshattering power. Type: Witchfire/ Cost:12 (can only be cast by a full squad with the Ahriman upgrade)/ Target: 1 enemy unit within 36 inches of the Scarab Occult unit/ S:10, AP:1, 10 inch blast, Psyfire.
Options
-May take up to 5 additional Scarab Occult for 55 points a piece
-1 Scarab Occult in 3 may replace his Storm Bolter with a Reaper Autocannon for 10 points, a Plasma Cannon for 15 points, or a Lascannon for 15 points
-The Scarab Occult Commander may be upgraded to be Ahriman with the following profile for 100 points:

Inspiring Presence: Ahriman makes Scarab Occult models within 6 inches fearless.
Notes:
-The way melee works against the force field is that they surround the 7 inch circle (drawn in the terrain with a erasable utensil) and start hammering it.
-I forget the name of the psychic pets that the Thousand Sons had. What is it?
-Ahriman was always pretty good in cc, and was the ultimate seer in the Thousand Sons.
-No, Scarab Occult do not deal friendly damage against their own force field.
-Wave of Force is primarily meant to repel CC squads closing in on the Scarab Occult.


Pavoni Tactical Apothecary Squad

Unique Special Rules
-Pavoni: Pavoni squad members only roll their powers on biomancy
-Pavoni Healing: For every member of the squad there is .7 inches of healing effects representing the Pavoni as medics (so at full numbers this is 7 inches) The effects to units within this distance to Pavoni models are a 5+ FNP, and a 5+ IWND.
-Lesser Psyker: For every 2 members of a squad with this rule the squad has Psychic Mastery 1 (So 8 members would be psychic mastery 4)
-Psychic Brotherhood: Goes hand in hand with Lesser Psyker. The models in this squad add their masteries together when using their powers, and roll on a number of powers equal to their mastery.
Options
-May add up to 5 additional Pavoni marines for 22 points a model
-The entire Squad may have Enumeration Runes (5+ ignore Perils of the Warp) for 40 points.
-The Pavoni Sergeant may take Artificer armor for 10 points.
-Pavoni Sergeant may be Upgraded to Haathor Maat with an increase of W by 2 & I, WS, BS, and Psychic Mastery by 1. This upgrade costs 65 points.

Unique Rules and Wargear
-Thousand Sons Sorceror: Before his glorious confinement this astartes was a truly skilled sorcerer in a legion of skilled sorcerors. The Seraphis Dreadnought may Choose (not roll) 1 of it's powers from Divination, Biomancy, or Pyromancy.
-Psychic Resonance System: Designed by Magnus the Red himself for the greatest of his fallen sons, this device increases of the magnitude of powers cast by the dreadnought. Witchfire powers cast by the Dreadnought gain an additional 1 to the Assault or Heavy rule (Assault/ Heavy rule value must be greater than 2) if the powers have this rule. Biomancy Powers used by the dreadnought that normally use D3's now use D4's. The Dreadnought rolls a D6 when casting Divination or Telepathy powers and on a 6+, the power lasts 2 turns. However this all comes at a price. Powers cast by the Seraphis Dreadnought now have +2 to the dice roll requirement to set them off.
-Psyker (Mastery Level 2): The Seraphis Dreadnought may cast up to 2 powers per turn.
Options
- May be made into a Venerable Seraphis Dreadnought with an increase of Psychic Mastery Level by 1 (Level 3 Psyker) for 40 points
- May replace their Reaper Autocannon with a Volkite Culverin for 10 points, an MC Plasma Cannon for 15 points, or an MC lascannon for 15 points.


Cataphracts
Spoiler:
These massive war machines standing twice the height of the tallest astartes, and many times the width, were amongst the most widely used robots during the Great Crusade. They saw great amounts of use amongst the Thousand Sons legion who had a massive number of them, supposedly built on Prospero. They were amongst the most heavily armored and heavily armed of the robots of the Mechanicus. They were an absolute workhorse geared for almost any situation with their lascannon, Heavy Bolter, Flamer, and Powerblades.
Heavy Support
Unit Type: Monstrous Creatures
Unit Formation: 2 Cataphracts
Unit Cost: 220

Special Rules: Terror, Fearless, Unstoppable Charge
Wargear: Chest mounted Lascannon, Heavy Bolter, Machine Spirit, Powerblades, Flamer, Searchlight, Smoke Launchers
Unstoppable Charge: Cataphracts reroll failed charge distances.
Powerblades: These unique power weapons have a massive resovoir of power to draw from. These strike at Initiative 4.
Options
-May take up to 3 additional Cataphracts for 105 points a piece.
-The Cataphracts may be upgraded to have the Night Vision and Enhanced Senses special rules for 50 points.
-The Cataphracts may be upgraded to have Advanced Targeting Matrices (Increase of BS by 1) for 50 points.
-The Cataphracts may be upgraded to have Heavy Duty Servos (increase of I by 1) for 50 points.


Legiones Astartes (Thousand Sons)
The Thousand Sons are the sons of Magnus, who was by far the greatest psyker amongst his brothers, and whose powers rivaled the Emperor's.
There was an incredibly high rate of Psykers amongst the Thousand Sons which was nearing 50%. The Legion had lost nearly all of it's members to the Flesh Change before being reunited with Magnus. Due to their poor numbers they were forbidden from participating in the great crusade. Magnus unknowingly made a pact with the Changer of Ways to stop the flesh change that was ravaging his legion soon after being reunited with them. The legion finally had the numbers to join the Great Crusade near it's final years.
Models with this special rule have the Adamantium Will, Fearless, and Fear special rules.

To things that are blatantly wrong like primarchs being CM's with +1 wound, I would point out the hilarity of this and the fluff against it, but insulting? That's something else entirely.
I think I've responded to about 15% of criticism (from levels of the above) with irregard. I normally change my rules to incorporate criticism.

I don't really get the pyrae bonus's, the added 0.3 what's that all about?

Have you simply considered adding the the mastery level for the amount of psykers in the unit?

Also I didn't notice the brotherhood of psykers rule anywhere, why is that?

If I did that the unit for 300 points would have mastery 10.
I dont see how the Pyrae's rules are that hard to understand.
The units all have thier own version of the brotherhood of psykers rule.

I don't think any of the units should be able to become a better psyker than fateweaver. They should definitely cap at mastery Lv 4 and I would go so far as to advise masterly level 3.

Battle Barge Impossible Fortress

I feel like Mastery Level 5 (and yes, even 3 in the case of some characters) is too much.

I feel like the psychic prowess of Thousand Sons is top-notch, but instead of making additional book-keeping required (ML: 5 or 3 powers to keep track of), there should be mechanics for making them *cast* better. Even the auto-pass (brotherhood banner, or 3.5 Thousand Sons?) would be nice on everyone? Hm.

Example: Magnus at ML: 4 is absolutely great with a free "Spell Familiar", not to mention his extra stuff.

Limiting Mastery Levels is one way to speed the game up.

Ahriman is ML 4. So I doubt he'll be ML 4. I'd say ML 5, but either way he'll be picking powers, with a few unique offensive powers.

Eldrad, who IMO is a more powerful psyker than Magnus, is still only ML4. I can't imagine Magnus being higher than 4, maybe 5 but I can't help thinking that'll be pushing it a bit.

Not even remotely close to Magnus, and Magnus was number 3 in the imperium, malcador was stated to be more powerful, but thst can't be right!

Here is why I think they are all rated
In terms of power we have eldrad, he is like a scalpel
Then we have malcador, more of a fine dagger
Magnus is a sledge hammer
emperor is a star

Eldrad is so fine tuned to the powers that come with being am eldar Magnus could not bring the shear finesse that eldrad has,in turn eldrad does not have the psychic might to punch a gargant to death, eldrad would try to turn of the drivers brain, Magnus would literally tear it appart with his mind, thats different kinds of power
