While the alpha legion originally went to Horus' side to save the imperium, I don't really think that's the case any longer. I think it's pretty clear that nowadays they are chaos. Where before there may have been some questions about their loyalties, I think they are pretty much 100% chaos.

Concluding the last point would mean no guard, no SM, no AS, no GK, no Inquisition and a crap tonne of chaos
So yeah GW's never going to do it...

Personally, I like to think that one of the lost legions became the Legion of the Damned, or at least the LotD originated from the remnants of said legion, after the Vlka Fenryka wiped out the majority.
Of course, this could possibly mean that one of the primarchs is still alive(or as much as any legionaire can be.)
This could also explain why it is called the LEGION of the Damned, instead of, say, the Lost-Fire-Hawks-Chapter-of -the-Damned.
The other, who the Warp knows what happened to it. Maybe it got swept onto a Tyranid hive fleet ship, the 'nids ate him, gained the strength and tactical prowess of a primarch, and the "nids started their inexorable advance toward the galaxy.

Not sure if this has been posted yet, but I heard GW will never release the identities of the two lost Primarchs. There are a lot of reasons. One being, the lore surrounding them is so big, there is no way they could bring them into the universe and do their story any kind of justice. This is, however, one of my favorite story lines.

One of the better theories that that GW has been hinting towards is that the Two missing primarchs had gone traitor in the earlier days of the Great Crusade, at least before Corax was rediscovered and that their legions were absorbed into the Ultramarines

However, I still like the original purpose they were created for, so that players could develop new sources for Space Marine Chapters and Chaos Space Marine Warbands

Well that would explain a lot of the mutations that Ultramarines descendents sometimes get despite supposedly having "pure" geneseed.

I think thousands of years of separation and a galaxy full of mutagenic gak could explain that.
The whole Ultramarines absorbing other Legions thing was said by a Word Bearer grunt, so not exactly reliable, ADB has even said that if he thought people were going to take it seriously he'd never have written it.
