Looking at adding a Vindicare Assassin to my Thousand Sons Prodigal Sons army with assassins now being their own faction!
I think he will compliment the army well and he will be so far away so he will not suffer any of the penalties with the im watching you or whatever for come the apoc allies.
So, any ideas how a Vindicare Assassin would find himself being Ahzek Ahriman's personal assassin?

Pretty sure "Come the Apoc" ally rating means you can't take them.
Anyway, it doesn't work in the fluff.
Assassins have self-destruct mechanisms in place if they are ever captured or turn. They might as well be machines.

It is not unknown for assassins to go rogue.
The book 7th retribution has a case of just that.

Come the Apoc just means a lot of things but you can still take them as allies. And since some have gone rogue before there certainly seems a way to overcome those self destruct mechanisms.

He could be a faulty Assassin. I know I'm drawing from fanfic here but in Love Can Bloom a Vindicare Assassin turns out to be a knockoff made by a crap Inquisitor, he could just be one such as this.
Or maybe his mind-control initiation thing (don't really know what to call it) went wrong, perhaps it was stopped part-way through or some of it was missed out, it scrambled his brain and he went to join Chaos.
Could be any number of reasons.

Oooh, I like this idea. Tzeentch or Ahriman or someone tinkered with the initiation of an assassin and subtly caused them to turn traitor. Almost sounds like an Alpha Legion thing.

Or his mind was just messed up. Chaos can make anyone join them instantly, even SoB, by messing with their heads. It does not count towards SoBs loyalty gimmick since 'messing with head' does not count as joining willingly.
Case in point, that blood thing that instantly made everyone it touched devoted to Khorne.

Ah, I see. While this is a great option I prefer the lore of Traitors who are willing servants of Chaos because they are fed up with the injustices done against them or their loved ones.

Hmmm. IIRC, Vindicares are pretty strongly indoctrinated. A challenging issue.
Maybe extended torture could be a reason? As in, he was captured and had his mind slowly worn down until he was turned to their purposes. This could also overlap with mind control, to some extent.

It is not FFG. I think it's rulebook fluff.
It is a SM chapter finding a Khorne cult, assault marines chopping the head off their leader only to have everyone touched by his blood become Khorne-devoted, and the taint quickly spreading.

But not impossible. While it wasn't a Vindicare in the Inquisition War trilogy there was an assassin that went rogue. One of the senior trainers in the Callidus temple decided he'd like to live forever and used his resources (and possibly temple resources) to disappear along with a stolen Space Marine Dreadnought - which he had himself interred in. All you need is a strong enough motive, and some way Ahriman is offering to help get there.
Actually... who says the Vindicare isn't faking it using the best psychic scrambling the IoM can offer? Shooting a few unimportant officers or sergeants (and as a bonus many of them from rival Chaos factions) for Ahriman might be his way of getting at a target later. Maybe it's known Ahriman will someday soon meet a priority target, like a renegade Space Marine commander or other who has access to things the IoM doesn't want falling into the wrong hands? A load of Exterminatus class weapons, the location of a damaged Titan... A Vindicare isn't the most optimal operative for it but he's what was available for the mission window.
