Feel free to share your sequence of events of what you think will happen in a 40k end times scenario.

Here's my take:

Cypher sneaks in to the Golden Throne room and chucks his sword at the Emperor. It fatally wounds him but not before bursting the head of poor Cypher in the process (psychic backlash)

The light of the Emperor then finally diminishes entirely. The Chaos Gods stop their 'great game' - being dumbfounded that the practical joke the 'Cypher Play' actually worked. While they scheme, warp storms and general chaos (not THE Chaos) runs rampant for awhile, then Abbaddon seizes the initiative and launches his 'for real this time' crusade (so he claims). Naturally the Chaos (yes them) begins their invasion in chaotic sincerity ( somehow engaging the galaxy with even further incoherent consistence ) - attempting to finally reach the apex of the most chaos in every which way in the galaxy. As to what ultimate end, well, not even the Chaos gods really know, but they'll figure it out.

Most of the galaxy's non-human races are in awe of the pandemonium unfolding. The Tau and many other xenos races vanish during this time - essentially saying 'To hell with this, we're leaving'. Thus a great exodus occurs, but not before the largest biomass of tyranids appears in their path, ready to absorb them. Right before the nomnomnomnom occur in earnest, the eldar are nice enough to leave their allies hanging, running away back to the milky way, but not before enacting a borrowed idea of 'the greater good' on their beleaguered friends- destroying a nearby star to end the great devourer threat........... and of course the rest of the filthy xenos. Squats happen to make it out at the last second, again... barely. whew

At first, the necrons sit back and watch the looming apocalypse for the wretched living races, only participating when needed to. However, Trazyn can't help but steal khornes sacred teddy bear while the gods are distracted. Khorne has a conniption and spawns another chaos god in the process: Bheans.

Orcs are having the time of their life with so much mayhem and it almost brings a black tear to Ghazkul's eye - that they've finally made it to, figuratively, the land of promise.

After awhile the galaxy resets, and the Old ones return.... time for attempt #109871. One of their RFC's (request for change) this time will be that they'll make rats immune to the warp - so they don't blow up any of their critical research planets.

...............Then, Trazyn steals a new wondrous item from the old ones while they are busy with their new project: a giant metal circle approximately 5 meters wide with strange activation runes around it. Upon fumbling around with it, Trazyn finally activates it and a portal appears:
Trazyn peeks his head in, viewing a strange sight: a semi subterranean landscape with a viewable night sky - where strange objects in the heavens appear to be floating. After a few seconds of processing, Trazyn realized they were landmasses possibly apart of the same whole - a planet at one time.
Each large piece of earth appeared to have cities, and most likely inhabitants - judging by the lights emitting from them.
After his momentary time viewing the strange sight, Trazyn is interrupted by a voice close by, "Yes, yes, GRAAAB THE SHINY HEAD.". A giant crossbreed of rat and man come into vision, running toward Trazyn. He quickly pops his head back and deactivates the portal. After a few seconds of processing what he saw... and some faint sound effects similar to a dot matrix printer... he makes a noted comment to himself out loud 'Why would they let that happen....".

Age of Sigmar - It's sorta like a clogged toilet, where the muck crests over the rim and onto the floor. Somehow 'ground marines' were created from this...

'Straya... Mate.

A man enters the high council's meeting room, latent psychic power fully awakened in him. The room falls to silence, one member looks to the man demanding "who are you, how did you get in here?".
The man looks straight at him and says "My name is John Grammaticus, and I am here to save the Imperium."

For those who have read Legion in the Horus Heresy series, I believe John will one day rise up as the "Jesus" of 40k. I also believe there is potential story in his psychic potential being much greater than we have seen, blockers being put in place by the Cabal.
So just before the Emperor's death, John will return, the regent of the Imperium.

As it is the end times, the alive Primarch's will return, and although initially resisting their allegiance to him, will see that John has taken the Emporer's place psychically keeping the imperium together, but playing a much more Malcador sort of role, leaving the returned Primarch's to be the generals.

Just a random thought I have been putting together.

Cypher kills Emp, astronomican's light fades. The Imperium at large is segregated, individual sub-sectors and systems are forced to fight xeno incursions and rebellions without exterior support. As time goes by worlds fell in disarray as planetary Imperial Institutes are overwhelmed.

Imperium Hive World and Forgeworlds become the hub for Chaos Worship, as famine spread the discontent festers, and Champions of Chaos lead their warbands through the Warp rifts opened by cultists across the Imperium.

Abaddon gets his together and poured his forces through the EoT, laying siege upon the worlds of Cadian gate. Similarly, Huron leads his massive renegade and pirate forces out of the Malestrom and preys upon the denizens of the Malestrom Zone. Kranon, amongst many other champions serving the despoiler, seeks to overthrow Abaddon, only to fail his coup due to the intervention of Kharn, hacked down in amidst a hail of blades and bolter rounds. The Crimson Slaughter is absorbed into The Black Legion, every member more than willing to be implanted with the butcher's nail.

Prince Yiel of Craftworld Iyanden is convinced by a Harlequin Troupe Master to combine his force with Forces of Dark Eldar from the Kabal of the Poison tongue, this time, to repel the Prodigal Sons, led by Ahriman, from within the Black Library (yes, he got in). Ahriman seeks the arcane lores of Chaos, which he believes could grant him mastery over even the Daemon Primarchs. Lady Malys has her own agenda, but for now is willing to play her part...

On the Eastern Fringe, another, greater splinter fleet of the Hive Fleet Leviathan encroaches the Tau Empire. Threatening to annihilate the Tau, the Hive Fleet undo much of what the Three Sphere Expansions had achieved. With the Empire under siege, the Ethereal caste are willing to make allies with anyone who can. Yet the enigmatic commander Farsight is nowhere to be seen.

The Eye of Terror swells from the psychic turbulence from the mortal conflicts. All mortals feel it, yet non feel the menace as keenly as the Eldars. Across the galaxy, every Eldar feels the snare of Slaanesh tighten around him. Not even the Dark ones can escape. If anything, it only worsens more and more webway passages collapse around Commorragh. Commerce like slaves and plunder become scarce, and real-space raids become more and more difficult to conduct. Worlds once considered ripe for pillaging, are turned into barren lands before the Archons and Succubus can finish their plans. Amongst the Chaos, the forces of Lady Malys and Vect continue their clash. Malys alone believe she can access the information needed to close Khaine's Gate from the hidden library. Yet the shackles around the ancient gate become loosen by the hour.

The silent king continues his quest to subdue the dynasties for his own end, yet the likes of Imotekh and Trazyn will not easily surrender to Szarekh's will. Meanwhile, the hostilities of the Necrons against the Tyranids, under the Silent King's orders, had earned enmity from the Tyrandis. The Great Devourer cares not for vengeance, yet it would seem there is no way to consume this puny galaxy awhole without completely wiping out the fleshless ones. Yet, to the Tyranids it must be done.

Octarius Sector fell to Ghazghkull. The Greenskin Prophet mustered the greatest Waagghhh! from the remnants of the Octarius Empire. With the Leviathan repelled, Ghazghkull plans his march on Terra, believing the Biggest Fighta! in the heart of humanity. Aboard a Space Hulk he captured, untold millions of Greenskins are ferried to destination unknown by the tides of the Warp.

The Imperium decides to ignore the Tau just a little too long, and their technology continues to improve. An entire crusade fleet, including dozens of entire space marine chapters, is annihilated by automated sentry guns on the Tau border before the bored commander of the defense network can broadcast the "please surrender now" message. Upon hearing the news of this defeat the Imperium is split in half by a civil war. One faction wishes to surrender to the Tau, as the continued survival of humanity in a submissive role in the Tau empire is better than nothing. The other faction is determined to fight to the death, and countless Imperial worlds are destroyed for "heresy" before the Tau fleet is able to reach them. But in the end nobody can stand against the Tau, and all non-Tau factions are either absorbed into the empire or destroyed without mercy. Chaos and the warp are sealed off, and a bored gun drone kills the emperor because it has nothing better to do.

There is no such thing as a hobby without politics. "Leave politics at the door" is itself a political statement, an endorsement of the status quo and an attempt to silence dissenting voices.

The Another Hive fleet, designated Hive Fleet Nephalim enters the galactic void by transecting the galactic plane near the Sol system. The incursion is noted by the Ordo Xenos and the alarm goes out. The collective Space marine chapters send as many representatives as possible to defend Holy Terra.

Meanwhile the largest collection of Chaos forces ever assembled push outward from the Eye of terror and decimates the imperial fleet above Cadia. This causes a number of situations to occur and pieces to fall into place. There is enough time for the Astartes chapters who have assembled to combat the tyranids, to create a defensive perimeter around the Sol system. As the hive fleet and the 13th black crusade hurdle towards the Sols system. Something stirs in the galactic east.

Ghaz Gul Thraka decides that the absence of most of the ultra marines in the sector means he should move in and take the empire. He makes a move directly for mcragge. The Orks take over much of the world and surrounding systems but the fortress monastery holds out. The gestalt psyker field of the Orks is enough to activate the latent warp properties instilled in the genetic material of Roboute Gulliman while in stasis. His Genetic makeup starts rapid healing his wound and within hours of the fortress coming under attack, the Primarch wakes. The Tau come to the aid of the inhabitants of Ultramar and the Tau combined with the reserve and guard sections of ultramarines under Guilliman’s command begin to push back against the waaagh!!.

Meanwhile on the Rock, the interrogator chaplains descend into the darkest, deepest cell. The Arch heritic Luther has fallen silent for the first time in centuries. He appears to have gone catatonic. Upon their arrival a figure steps from the shadows. He draws his bolter pistol and plasma pistol and a terrific gun fight ensues. Cypher is wounded abut kills all but Asmodai. When it is just him and the chief chaplain, cipher reaches behind him and pulls forth the blade of the lion. The psychic resonance of he blade causes Luther to begin to scream incoherently and foam at the mouth. A cleft in the rock opens and out steps a newly awoken Lion’el Johnson. Cypher Kneels and presents the sword to his Primarch. His first act is to execute Luther with the Sword. He then turns and cipher is gone, Asmodai kneeling with his gaze at the floor. The rock begins to make its way towards the Sol System when a warp storm spawns around the rock and alpha legionnaires as well as the fallen begin an assault on the Rock itself.

The Silent King and Dante, who sent two thirds of all Blood angels’ successor chapters to defend Terra, hammer out a very tenuous and strained truce and the Necrons agree to fight the tyranids. While this is going on Szerzok and a number of the lesser Necron lords and cryptechs begin to conspire. Their talks and focus begin to turn to Mars.

On Fenris, the Space wolves prepare to depart for Sol when a massive warp incursion occurs near the planet and a huge fleet of Thousands Sons begins to engage the fleet. After a short skirmish the Traitors turn and run back into the warp rift. The Wolves follow and come out of the warp above the Planet of the Sorcerers where a truly massive fleet has been amassed. The battle commences and on the surface of the planet the Tower of the Magnus opens for the first time in millennia and the Daemon prince emerges. After performing what could only be described as godly demonstrations of Psychic might, a lone figure stride free of the rubble. Leman Russ, who has been imprisoned in the tower of Magnus for these long millennia, and freed by the destruction, steps up to battle his ancient nemesis.

On an old crone world, near the Planet of the Sorcerers an ancient webway portal opens. a Harlequin solitaire steps out and draws a glyph on the ground. It flares to life and the webway portal expands and soon becomes large enough for starships to pass. Ancient Astartes battle cruisers painted white with red and yellow lightning bolts emblazoned on the prows scream out of the portal. On the bridge of the lead ship, The Great Khan surveys real space for the first time in nearly ten thousand years.
Somewhere in the palace of Slannesh, Kaldor Draigo looks on the form of Slanesh herself. She has taken the form of a small, innocent child. Drago can’t bring himself to harm such an innocent looking form. In his momentof hesitation, Slannesh strikes, severing Draigo’s head from his shoulders. A figure in a dark long blue cloak and cowl begins to laugh quietly as he turns from the scene

The Mirrored chamber of the prognosticator choir on Titan shatters. The crystalline Orreys and other devices splinter and cast shrapnel into many of the unprepared psykers. Those that survive are overcome with terrible visions of all of the events unfolding simultaneously In the galaxy. The prophecies had come to pass. Everything was unfolding as it had been foreseen so many millennia ago. Deep within the ancient monastery, an ancient stasis vault hisses open. A man a head taller than most space marines steps out. Clad in simple grey armor, lacking even the embellishments of the Grey Knights, he has but one word engraved on his left pauldron. Janus. He strides down the hallways to the Sanctum Sanctorum. Here he merely waves his hand than the librarians stand aside. He enters the most secure room in the galaxy, and turns his attention to a small gold box on the pedestal in the middle of the room. The seal of Malcador the Sigilite himself lays unbroken. The ancient master crumbles the seal between his fingers and opens the lid. Inside he finds a note and a key. He reads the note and take the Key. He inserts it into the small key hole at the bottom of the box. When the key turns, machinery hums to life. From what he read on the note he knows he doesn’t have much time. A bright white portal opens I nthe empty from next to the pedestal. The man strides through it. He walks through a golden arch an into the Throne room of the God Emperor of Mankind. Three hundred gold clad giants are assembled in the room. Their leaders, a man with a conspicuous golden hand, steps forward, spear raised. The Man in grey armor reaches up and removes his helmet. Revealed is a bald head, dark piercing eyes, and a small tattoo of two X’s being intertwined with a multi headed snake on the left side of the man’s neck surrounding the heads of the snakes is a small black omega symbol. The leader of the gold clad giants also removes his helm to reveals short cropped blond hair and piercing blue eyes. The Grey clad man speaks first. “Brother, it is time.” The gold giants retreat a step, and draw their swords. The grey clad man draws out a knife and turns to walk up the huge steps of gold. He withdraws the small scrap of paper he read earlier and rolls it into a small, tight bundle. He approaches the skeletal being ensconced in the device, reaches out and gently placed the piece of paper over the heart of the being. He plunges his dagger through the paper and into the heart of the man on the golden throne. “Forgive me father, for I am only following your Terminal Decree. The End Times are upon us. Forgive us for what we have done to your creation. May you have mercy upon us all.”

This just hurt to read...tau ever managing that level of tech would be as likely as the iom having dark age tech again

Well, lets see here, where to start. I think that I'll start on Terra:

Cypher reaches the Emperor's throne room alongside a rogue Inquisitor who sees the Emperor's death as necessary to the survival of the Imperium. Cypher takes the Lion Sword and decapitates the Emperor. As the Emperor finally, at long last, dies, legions of Daemons and Chaos Marines pour into Terra. The Adeptus Custodes get overwhelmed and the Grey Knights struggle to hold back the tide alongside the Imperial Fists. As Kaldor Draigo is struck down by a mighty Daemon Prince and the Grey Knights are consumed under a horde of ravening Daemons, strange Space Marines appear from sudden portals that appear. Many of them have skulls for heads and burn with great flames as they cut down their foes. It appeared that the Legion of the Damned had arrived. Yet, even as the LotD caught the Daemon horde by surprise, even more Astartes poured through the Warp Gates, except these ones were different. Some of them had wings and wielded blade and pistol, while others had three arms and fired Heavy Bolters from every one. At their head was a massive warrior, wearing golden armour and wielding a massive Bolter. Those who fought among his squad screamed a battlecry peculiar among their fellow Angels "For Dorn!"
They drove back the Daemon Legions and slaughtered all that came before them. And, even as they did so, they sang hymnals to the God-Emperor so beautiful that it brought a tear to the eye of Chaplain Lo Chang as he led his men in their wake. The Emperor's voice spoke in the minds of his surviving Astartes and they fought with renewed vigor. The Daemons rallied, however, and the glorious War for Terra that ensued lasted for ten long years as the Emperor battled the might of four other Gods. As Cypher makes his escape, the Emperor's voice whispers in his ear "You are forgiven. Go to my son, the Son of the Forest. Awaken him from his slumber."

The Eldar:

Eldar keep doing their thing, interfering where they aren't wanted, doing gak that will stop future gak from happening, etc. etc.

Dark Eldar:

The Warp Gate in Commorragh finally breaks open, and a horde of Khornate Daemons pours through the breach. A vicious battle ensues, and the Dark Eldar put up a mighty fight. The War for Commorragh continues to this very day, and all raids from the Dark Eldar have ceased as they struggled to hold their great city. Dark Eldar in other Webway cities send reinforcements to the aid of Vect, and the Dark Eldar continue to battle Khorne to this very day.

Tau:

The Tau fourth Sphere of Expansion occurs. They acquire hundreds of Imperial worlds that were in utter chaos as civil war was occurring. Commander Farsight comes to Shadowsun and warns her of the threat of Chaos. She heeds him not, and the Chaos Cults on the newly-conquered Imperial worlds enact Daemon incursions. The Tau struggle to hold their new planets as Daemon incursions occur on the homeworld of T'au, from the secret laboratories wherein they experiment upon the human Psykers.

I don't really have time to finish this, but I'll finish after school.

Technically, the Imperium is filled with Dark Age Tech from Warp Drives, city and ship shields, old laser weapons, variant of power armours, titans, blade design, poison and cures, etc. These things are out of production since ages, but are still very fonctionnal and despite beeing very rare, are far from unknown. Considering that Tau passed in around 6000 years from neolithic tech to superior tech on average than the Imperium, it would not be so surprising that their technologie in a 1000 years would make the Riptide a museum piece or standard equipment for the Fire Cast rear line units while the Imperium, eldars, orks and necrons would still use very similar level of technologie for they are stagnating civilisations on that point. Peregrine vision of the future might very well be plausible if very unpleasant for non-tau fans. Eldrad has explored the future of the Tau for he thought they were interesting. He saw them succed where Eldar have failed. They would build a mighty empire that would not fall prey to the base instinct of it's people and achieve lasting peace and prosperity.

I have no problem with that, but gak will go down long before the Tau develop that kind of technology. The Imperium would likely fall before the Tau achieved that level of tech.

The Emperor dies, is reborn, actually has a modicum of emotion now, purifies and saves his sons, purges their legions of taint, and restores Noblebright to the Imperium.

He is SUPER upset that the quarantine protocols of the Great Crusade meant to preserve and keep safe sentient Xenos during mankind's domination of the galaxy have since been turned into psychotic xenocidal campaigns.

He goes to the Tyranid and says, "Whoa..."

The Throne is failing and the Emperor is dying but with his last strength he used his psychic powers to awaken the Lion on the Rock and heal Guilliman in his stasis pod. The Death of the Emperor causes the astronomicon to fail and creates warp storms unseen since the Horus Heresy. Travel across the Imperium is effectively halted.

Spoiler:


A new, small eye of terror rips open on Holy Terra itself in the heart of the Imperial Palace. From the rip in reality the lost Primarchs return; Dorn, Russ, Corvax fighting to keep the demons from following them through. The Custodes and every defender of Terra is employed to stem the tide whilst Terra's elites are evacuated. Holy Terra falls but the Primarchs are back.

Abaddon launches his greatest crusade ever to take advantage of the disarray and chaos within the Imperium. Cadia falls and the Eye of Terror spills forth its legions of traitors and horrors into the galaxy. Even all the Daemon Primarchs join to bear witness and watch the Imperium be ripped apart. The gates of Comorragh are broken open and Daemons pour into the Dark City, all of their raids are cancelled and all of their efforts focused on repelling the invaders. During the confusion, the Khan breaks free from his jail and escapes to join humanity.

A year after the Emperor's death, with half of the Imperium in ruins and the Black Crusade apparently unstoppable even in the face of the returned Primarchs, the Emperor finally finishes his ascension into a Warp God. With his power he calms the warp and lights the way to allow travel for the Imperium. His demons, the Legion of the Damned Marines, materialize where they're most needed to fight in his name.

Both the Imperium and the forces of Chaos are at a stalemate with a battle front that stretches across the galaxy; a meat-grinder where both sides slaughter each other. It's like the trenches of WW1 on a galactic scale.

The Tyranids arrive in force, multiple massive hive fleets from different directions. The Tau Empire are embroiled in a war of survival against one of them and the others are split equally against both the forces of Chaos and the Imperium, opening up new fronts for both sides.

The Necron tomb worlds start awakening more rapidly and begin reclaiming their old empire. The Eldar focus their efforts upon defeating this old enemy and leave the Imperium to deal with its own problems. The Eldar believe the Necrons are the greatest threat to their existence and lead a total war against them.

Inquisitor Valeria, in her escalating-one-up-manship-romance with Trazyn, decides to obtain the Celestial Orrey to snuff out the star his planet orbits.

Upon successfully conquering the planet it is on, she is about to flick out the light representing aforementioned star when a slightly malfunctioning servitor bumps her from behind. Valeria flails wildly to try and regain her balance but ultimately falls and snuffs out millions of stars. Instinctively, she stands back up and brushes herself off - wiping out even more stars - and then freezes upon realizing what has happened.

Quickly, Valeria exits the Orrey before any further damaged is done but it is too late. She snuffed out the star which the planet holding the Celestial Orrey was orbiting and the ensuing nova wipes out the rest of the lights causing every star that Valeria's accident didn't blow up, blow up. And so all life in the galaxy ends.

The Chaos Gods stare in utter shock and disbelief at what just happened until Tzeentch - desperate to make it look like it was all part of his plan - cackles, "Just as planned." The other three chaos gods turn and proceed to lay down the largest beat down ever seen in the Warp, with invites being sent to Gork, Mork, and the psychic presence of the Emperor who all happily join in.

Finally, a beaten and tremendously weakened Tzeentch is cast out of the Warp as the other gods team up to figure out a solution to the problem at hand. Tzeentch smiles weakly as he is comforted by the knowledge that he is beyond the reach of the other gods now and plots to restore himself to beyond his former glory to reconquer what he believes is rightfully his. That is until he feels a tapping on his shoulder. Turning, in dread and confusion, Tzeentch beholds a gleeful, vengeful, pissed off Malal(Malice).

"Remember me?"

Tzeentch tinkles himself just a little.

I like the idea of Grammaticus playing a role. But perhaps it would be more intresting if he has somehow figured out when and where the emperor will be reborn/reformed once the golden throne fails, so once he breaks free and breaks the Cabal leadership in revenge, he gathers a large following and sets out to find and secure the place of rebirth. (Could perhaps be on Terra itself, would be fitting)

So my scenario would be Grammaticus at some point holding the newborn emperor in his hands, surrounded by allied rogue inquisitors, powerful psykers and imperial nobles with vision and hope. So it would signal, finally, a hope for mankind.
As the throne fails though, Grammaticus has to get the Emperor of the planet, as he is weak in his new-born state of existance.

The empire crumbles and Terra burns. The most stable region would be Ultramar and thats where Gramatic and his company heads there.

The last and largest crusade by Abaddon rolls out of the eye of terror and devastates everything in its path to Terra, which Abaddon conquers and where he crowns himself leader of his new empire. This forces, eventually, a much more cooperative stance between many eldar factions and mankind.

So, while the emperor grows up in the struggeling and constantly attacked Ultramar, Corax suddenly appears in the emperors new throneroom. Russ returns with a large pack of spacewolfs, leaving a destroyed Fenris behind.
Perhaps a reawakened Lion, Russ, Corax and a now healed Guilliman, together with a grown up (very vengeful and angry Emperor) strike at the Dark Eldar and rescue a capture Khan.

The grimdark aspect, even with the hope of the Emperor reborn, would be that the new empire is small and outnumbered. The end-time stuggle would be a new crusade, to retake Terra.
