I'm sure there's probably an easy answer to this question, but I'm having trouble finding it. If a model (or unit) can shoot more than one weapon, when do you have to declare if you're using it or not?

For example, can I shoot the smart missile system from my Skyray and see the results before deciding if I want to use any of its seeker missiles?

Yes.

The rules you're looking for are in the Shooting phase section.

The Shooting Sequence goes like this...

1. Nominate Unit to Shoot. (Skyray Missile Gunship)
2. Choose a Target.
3. Select a Weapon. (Smart Missile System)
4. Roll to Hit.
5. Roll to Wound.
6. Allocate Wounds & Remove Casualties.
7. Select Another Weapon, repeating steps 3-6. (Optional, Seeker Missiles)

So, you see, by the time you decide whether or not to fire the Seeker Missiles, you'll have already hit, wounded and removed casualties related to the SMS shots.

Kris is right, for example you have 9 space marines, 3 equip with flamer, 3 equip with heavy flamer, and 3 equip with some kind of torrent flamer, you would have to fire one set of flamer types at a time, and you could essentially burn yourself out of range on the other flamers (afaik)

Note that the previous posts are correct unless you are wishing to use a Seeker ability from a Markerlight counter. Markerlight counter usage must be declared before a unit shoots at a target, and so if you are using Markerlight counters for BS 5 they must be the first things fired:

"Immediately before a unit from Codex: Tau Empire shoots at a target that has one or more markerlight counters, it can declare it is using one or more of the markerlight abilities listed below."

And then for Seeker:

"For each markerlight counter expended on this ability, the unit immediately fires a single seeker missile..."

Correct. I was thinking of "cold-firing" Seeker Missiles.

So, a Skyray can...

1. Elect to use a Markerlight Counter to fire a Seeker Missile using the Markerlight Rules.
2. Fire its SMS.
3. Fire Seeker Missiles like any other Vehicle Weapon, at BS4 and ignoring the Markerlight rule.

If you want to use a Markerlight related Seeker Missile, it has to be done BEFORE and other weapons are fired. If you want to use a regularly fired Seeker Missile, you can fire the SMS first and see what happens.

1. Declare Target
2. Fire Networked Markerlights
3. Decide whether or not to use Markerlight counters (including to fire Seeker Missiles).
4. Decide whether or not to fire SMS.
