I think you mean a "neutral" warp presence, or at least, whatever's in between the void of pariah-gened humans (which Culexus and SoS are drawn from I think?) and presence-positive individuals (almost every other living thing out there), but yeah. This is a possibility given that daemons can "possess" wargear and machinery too, which indicates the presence of something in the warp in order for them to take over.

Depending on your interpretation of the AoF system...
Anyway, as far as the Omnissiah/Machine God goes, I understand it is something like the Christ story - Jesus is the son of god, and he's also god's mortal incarnation. He exists as both an omnipresent divine entity and a mortal semidivine entity at the same time, and once the mortal semidivine dies, he becomes two divine entities at the same time who are also the same being (there is only one god, but he's a trinity of three divine figures).
If you look at it that way - the Machine God is the father, the Omnissiah is the son, and the Emperor is the holy spirit. And the son. Because he hasn't resurrected and died again yet.

Apt comparison, very accurate. I always thought the Omnissiah was viewed as the "equal" visage of the God-Emperor, but the Taranis story during the early days of the Great Crusade lends more credence to the Omnissiah being the "son".
My personal opinion of the Storm of the Emperor was that it could very well be Tzeentch's influence, for all one knows. Or something the Eldar did. Or chance, really. Because gak happens when you least expect it.
