I've seen many interpretations on how he could return. Here are a few of the popular ones I've heard
1) Let him die, then his perpetual powers kick in and he gets up right as rain.
2) Let him die, he is reborn in the warp as the Starchild, and defeats the Chaos Gods.
3) He does a body swap with a suitable vessel, namely Robert Guilliman, he reclaims the stars.
4) He dies and is reborn into the warp as the Starfather and joins the pantheon alongside the Chaos Gods as the Chaos God of mindless obedience
5) He dies and...nothing.
6) He is reborn in his right mind, see's the corruption of the Imperium and wants to tear it down and start again
What's your favourite theory about how the Emperor will return and what he'll do? I quite like the Starfather theory since it's expanded upon so well in Lord Lucans warhammer 60k series really well. I also like the one where he sees how far the Imperium has fallen and wants to tear it all down, because it's hard to argue the current imperium is what the emperor had in mind.

I believe he'll reincarnate as the man he always was. There would still exist a warp god called the "Emperor" thanks the majority of 10k indoctrinated beliefs.

I don't think human minds could comprehend the amount of awesome sauce physics that would take place for that.
Especially considering the human race practically failed horribly to embrace science over religion.... so, in a nutshell the Emperor's Holy Light and Power would just remanifest itself as his Holy God powers will it.

I think the two most likely are that
A) He's a perpetual, and he'll just pop right back into existence, good as new, albeit extremely pissed off at what the Imperium has become. He'd probably have to fight the Inquisition and Ecclesiarchy (because they'd call him a heretic for denying that he's a god or something) ending up in a civil war where Emps leads the Space Marines and Imperial Guard on another civil war to reclaim his own Imperium.
B) He dies, becomes the chaos god of something awful, Terra is consumed into the warp, and humanity is completely and utterly doomed forever.

I think A) is the most likely scenario. However, while the return of the Emperor of Mankind would be a great boon to the Imperium we also can't forget that his absence from the Golden Throne would create another Maelstrom on Terra destroying it, Mars and Titan. Countless trillions of humans will die overnight as not only is Terra torn to pieces but ships all across the galaxy are plunged into the Warp. Warzones go without supply, Hive Worlds devolve into famine and anarchy and so on. The Imperium would cease to exist in a matter of weeks.
And then the Emperor builds a better, even more kickass Imperium on top of the old one! Thus begins Age of the Emperor!

In any oof the scenarios where he comes back alive, whether just recovering or reincarnating or taking over a body or whatever it will lead to a massive war of faith that would destory the imperium. Thats why the inquisition didnt fix him in the first place.......

Good luck, fixing the Throne.
Nobody except the Omnissiah knows, how this thing and the retro-engineered version(dark glass) are working. And the Omnissiah can`t fix it, because he sleeps on it. There is probly no chance to waken him, at least if you don`t wanna blow that whole machine up. And destroying the Sol-system in the progress.
So, he will stay there.

The would blow up the wolrd he would find a space worm and make a new galaxy. Then people would be told how to play
1 : bring anything you want
2: there is only balance if you think there is balance because they learned how to meditate.
3: kill of armies people spent thousands of dollars on
4: issue investor warnings.

..as soon as the emperor dies.. or is removed from the throne for any reason.. Terra will be overrun by daemons, pouring from the open warp rift behind the throne.
With the astronomican, the imperium will be in rough shape.
But then the Emperor could reincarnate.. and try and sort the mess out.

So this is my theory of "advancing the story".
Cypher gets into the throne room, knowing the Emperor is a perpetual, doesn't know that the Emperor is keeping terra/mars from collapsing into a warp storm.
He pulls the plug. Boom, Emp's dies, is released to reincarnate, the Golden Throne collapses, and the shattered webway portal it was sealing breaks free unleashing an unending tide of demons onto Terra. The Imperium effectively collapses, as Terra and Mars become consumed by the warp.
In the meantime we have the Lion and the Wolf duking it out further tearing the Imperium apart, and Guilleman wakes up, healed by the reborn Emps, but before he can come to set things to order, the floodgate of Tyranids hits, and he has to stay in the east fighting that.
That's my wet dream of what's the advancement will look like.

Give me a single reason why the Cabal, and organization trying to destroy chaos, wouldn't work through him in an effort to reincarnate the only being in the galaxy who has shown the capability of doing so.

As far as we know, the Cabal was a facade used by the Ruinous Powers to ensure that humanity entered its current state, or was destroyed entirely during the Horus Heresy. However, were the Cabal to survive the HH, or be a legitimate force and not a pawn of Chaos, then I would easily believe that they'd used Cypher for this purpose. Of course, that then begs the question as to why the Cabal hasn't tried somehting like this already (kiling the Emperor to defeat Chaos).
