For the Hell Talon bombs, this is the wording for it. I feel like upon re-reading it, I have been using it wrong the last two times.
†Warp-pulse Bombs: Once per battle, a Hell Talon equipped with Warp-pulse bombs can make a bombing run
against a single enemy unit it moves over during one of its Movement phases. After the Hell Talon has moved,
pick an enemy unit that it flew over. Then roll 3D6 for each VEHICLE or MONSTER in the unit or a single D6 for
every other model in the unit, up to a maximum of 9D6. For every roll of a 5+, the unit suffers a mortal wound.
In addition, the targeted unit subtracts 1 from its hit rolls and Leadership characteristic until the start of your
opponent’s next game turn.
†Baletalon Shatter Charges: Once per battle, a Hell Talon equipped with Baletalon shatter charges can make a
bombing run against a single enemy unit it moves over during one of its Movement phases. After the Hell Talon
has moved, pick an enemy unit that it flew over, then roll 6D6 for each VEHICLE, BUILDING or MONSTER in
the unit, or a single D6 for every other model in the unit, up to a maximum of 6D6. For each roll of a 3+, the unit
being bombed suffers a mortal wound.
When it says 3d6, 9d6, and 6d6 is it refering to multiple hits or multiple dice? For example, is it like a flamer where you roll a d6 for number of hits, or is it simply saying 6 hits automatically when it says 6d6. I may just be not reading it right, but to me it says 6d6 hits, like a gigantic flamer would act, so afterwards i'd roll that many dice for 'wounds'.

It's referring to the number of dice you roll to see how many are above a certain value, which then causes an effect. If you pass over a unit of 1 VEHICLE with the Warp-Pulse Bomb, you get 3D6. If you pass over a unit of 10 INFANTRY models, you roll 9D6. Say you pass over the aforementioned INFANTRY unit and roll four 4's and six 5's, that INFANTRY unit now takes 5 Mortal Wounds and subtracts 1 from its hit rolls and Leadership characteristic until the start of your opponent’s next game turn. If you pass over a unit of 1 VEHICLE with the Baletalon Shatter Charges, you roll 6D6, if you pass over a unit of 5 INFANTRY models you roll 5D6. Say you pass over the aforementioned VEHICLE unit and roll two 1's and four 3's. That VEHICLE unit now suffers 4 Mortal Wounds. It's not actually firing anything or using the Shooting Phase rules in any way.

Bacon Cat Bug, edited: you posted while I was posting. Pardon me.
These rules as you have quoted them are written slightly differently than others. Most say each hit causes a Mortal Wound or something similiar. These rules say roll X dice, and cause a mortal wound for each die that comes up with X result. There is no hit roll. If it helps you, you can think of these rules as "They automatically hit, now roll X dice to see how many Mortal Wounds the unit takes.
So for Warp Pulse Bombs; you choose say a rhino which fits all the criteria as a target (you flew over it this turn). Warp Pulse bombs say roll 3d6, each 5+ causes a Mortal wound. So the attack causes 0-3 Mortal wounds. You roll a 3, 5, and 6. The rhino takes 2 Mortal Wounds.
