I would only change the Adeptus Mechanicus,I would make them innovative,I would remove all of their superstitions and make them more practical.
The rest of the universe is just fine for me.

I would have the Tau utterly crushed by Hive Fleet Behemoth.
The hive fleet would subsequently become weaker due to tauish DNA it absorbed, resulting in it's own demise.

I would make sure that the Tau clearly have the best technology, come on guys it's all we've got. Also please make the eldar slightly less annoying. Ok you think you're better than us whats next. Oh and if you tell us why we shouldn't open the door rather than just "don't open it because" we would be much more likely to agree.
