A lot of it was due to greed. Senior Magos and the high ranking members of the Cult Mechanicus had (And still have) a nasty habit of being very tight lipped and hoarding as much technological know-how as they can.
Eventually these members of the Mechanicum passed on and when they died, the information and knowledge they possessed died with them, so that none of the other Magos might steal it.
Inevitably, this slowly reversed humanity's technological tier quite drastically.
As well, a Terminator-esque 'Rise of the machines' had occurred, in which self-aware machines and robots that humanity had created turned against them and almost wiped out humanity, enslaving those that survived. Humanity eventually broke free, but they forever outlawed Machines that relied extensively on AI to operate.

That was the cration of the occularus terribus, I belive, and the fall of the eldar, and humanity got isolated, great empires and institutions devolved into single system affairs and without the support and inferstructure of the rest of the galaxy, the pockets of humans formed independent cultures. Very few of them remembered how to constuct spacefaring vessels and as a result coulden't take advantage of the warp storms abating. The age of strife, as it came to be known saw the birth of feral worlds, the squats and other abbhumans, as well as the advanced cultures that caused so much trouble in the great crusade.
Of course this is about the dark age, which is intentionly left a mystery, as noone in the current Imperium knows anything, and is largely irrelevent, but explanes the parodoxes of Imperial tech.

I'm guessing that it's just an operating system for whatever device it is in. Probably, from what I've read, with some basic AI in it or the Ad Mech refers to reading code as the spirit talking to them. I'm guessing it's more of the later seeing how much they hate AI.

Exactly. What wasn't destroyed in the Machine wars was lost when humanity was nearly exterminated. When they finally rebuilt, the Adepts of the Mechanicus started hoarding tech and keeping the 'how-to' of it a secret from even eachother.
Ultimately, the Adeptus Mechanicus has screwed over the Imperium's advancement by turning a blind eye to such greed

The rumors of a C'Tan buried under Mars are just that. Rumors. The Mechanicus worship this rumored C'Tan as the Ominissiah, but like 'God' to us, there's no way to prove it actually exists. The only person that could tell us the truth on this matter would be Magos Land, for whom the Land Speeder and Land Raider are named. However, he and his expedition were mysteriously killed by an unknown entity in the catacombs, archives and tunnels under Mars.
No one ever found what was under Mars, whether it's the rumored C'Tan, a Daemon, some Stone Men in hiding, no one knows for sure.
The Mechanicus has hardly pushed tech forward. In fact, they haven't done anything to advance tech. They're just searching for STC's, Tech that already exists, and then reapplying it.

You have to find it first though, and considering the archives honeycomb the entire planet, there's not much chance of that, as searching could take minutes, hours, days, even years. And then once you found it, you'd still have to find your way back out again. Ain't enough thread in the universe for that unfortunately :(

Same with computers, we have all proven we can use one by posting here but how many of us can construct a microchip?

All is based on the faith in the God Emperor or the Omnissiah or any other godlike creature. Even the tiniest bit of information is filtered by faith and different factions add their interpretations to it.
(Just look at the medieval christian europe. Technical level compared to roman times is lower, pray and everything will be all right. Let the faith loose and you see the 40k universe  )

Still, there is a way to prove it, and though it will likely never be revealed to the Imperium, the Dragon is indeed the Machine God almost certainly. So says Mechanicum.

This is like the economic overview of lead pencils.
If you personally wanted to make a pencil, you would need to study mining to learn how to get graphite. Forestry to learn how to get trees and rubber. More mining to get the metal for the part that holds the rubber on the end of the pencil. If you want the pencil to be painted that's another load of knowledge you need.
You would also need to study how to make tools to do all the things involved in the processes to make all the parts an put them together.
Yet you can buy a pencil for a few pennies.
However, if civilisation collapsed, the knowledge of the technology needed to make a pencil (and other things) would be preserved in books.
It's only if all the books were burned, or people forgot how to read them, that the knowledge would be lost.
Back to the OT, no-one knows what happened in the Dark Age of Technology, that's why it is a Dark Age.
