I've been looking at a number of peoples Librarians in Terminator Armour and can't help noticing that a good proportion of them are in blue armour regardless of the Chapter they were from.
What's the reason for this? Is it referenced in the fluff somewhere that I've missed?

Yes, its mentioned in the painting section I believe. Librarians are usually blue, techmarines red, apothicaries white, and chaplians are black.

In Codex chapter all Librarians Are Identified by their Blue armour, this is purely fluff though as I paint my Librarians green.

It's fluff related and based on the Ultramarines. Don't think you are "bound" to do it or suffer on painting comp. Some people stick to what's been done and generally accepted. Others do what they want. I suggest you decide for yourself what you want to do and go with that.

It is in the CODEX ASTARTES, the 'rulebook' for all Marines (though not all obey!), set down by Roboute Guilliman after the Horus Heresy.

Personally, some of the coolest paint jobs that I've seen on Librarians paint only a part of the armor in this blue color (maybe, one arm?), leaving the rest in the original Chapter colors...

Yeah its Fluff and it makes it easier too tell your apart from the rest... LIke how veterns have white helmets, and sgts have red, and fast attack have yellow, and Devies have a blue helmet....

When I use to play marines I always stuck with the codex colors since it was easier to pick out who was the Librarians in the middle of the old termies. They all looked the same from three feet away.

It varies from player to player. Some people do o blue at all, some do all blue with (for example) one shoulder pad in the chapter colours, and still other do the opposite (all chapter colours but with one shoudl pad in blue).

In the grand scheme of things it doesn't relaly make much difference as libby models tend to stand out anyway.
