Back in the Realm of Chaos days (WHFB 3rd Ed) days, some of the fluff in that suggested that the fantasy planet was in the 40k universe but since that it's been made quite clear they are not related.
In the WD introducing the Daemon Codexes, the writer said that "no matter what plane he was fighting on, Skulltaker was still Skulltaker." I have the old Warhammer Siege book for playing with Fantasy and 40k peeps together. There is at least a little evidence out there.

And daemons suck arse in either universe, stupid broken gimmick armies.

When C: Daemons rack up 15 Ard Boyz spots out of 11 events, you can call them broken.
Until then, they're only WFB broken.

I have always though of creating some sort of scenario where a fantasy army fights a 40K army.

A couple of friends and I considered trying that back in 2nd edition... would have worked quite easily back then, since the two systems at that point were almost identical. The only real differences were the ranked units in Fantasy, and a different setup for sorting out the close combat phase.
We never quite got around to it, though.

We were going to have double boards going, one WFB one 40K. Seeing as 40K is the parent, or seed, we were going to have whatever happened on the 40K board effect the WFB board. For example, your Marines get charged by a Bloodthirster and survive the combat. But they are tainted with Chaos and their genes would carry that over, so roll on the chart, and voila this Empire soldier becomes a Spawn.
We talked a lot about it, but never got around to it. That's life when you are like 16.

Remember, the Slann came to Earth. Where they moved some land masses, pushed it a tad closer to the sun, and separated it from the rest of the Universe. This is the old backstory to WHFB. The design studio did indeed create a schism between the two settings, to help define each game universe. Also, Orcs are not fungaloids as Orks are (see female Orc Cheerleaders from Bloodbowl; on second thought, don't... they're scary). Although, there is a good argument for ol Siggy to be a lost Primarch... Go pick up a copy of WHF Role-Play, then use the D20 system for less clunky mechanics. There's tons of background and a groovy Gothic style.

There is some sort of epic Eldar vs Orc (WHFB) isn't there?
Also, there was a sort of 40k & Fantasy Campaign in White Dwarf. I think it ended with the 'Nids overruning the Marines as they bought some time for Gortrek and Felix to do thier thing. In the end they faced off some baddie or other, and ended up accidently setting of a Necron Pylon. It sounded like a pretty cool ending. =)
